MOTHER-OF-FT-AND-TFL1 regulates the seed oil and protein content in soybean

Zhandong Cai et al.

Summary: This study identified the gene MOTHER-OF-FT-AND-TFL1 (GmMFT) as a key regulator of seed oil and protein content in soybean. Mutation of the MFT gene resulted in decreased oil content and weight, while increased expression of GmMFT enhanced oil content and weight. Haplotype analysis revealed selection pressure on GmMFT, leading to the enrichment of oil-favorable alleles in modern soybean cultivars. This research unraveled the mechanism of GmMFT-mediated regulation and provided new insights for targeted soybean improvement and breeding.

KEGG for taxonomy-based analysis of pathways and genomes

Minoru Kanehisa et al.

Summary: KEGG is a manually curated database resource that integrates various biological objects classified into systems, genomic, chemical, and health information. Through the KEGG identifier and URL links, users can retrieve and browse information for different biological objects, including pathway maps, hierarchy, and genomes. KEGG has also improved KO assignment annotation and included more eukaryotic genomes for better representation of organisms in the taxonomic tree. The taxonomy mapping enables analysis of the conservation of functional and physical links among genes in different organism groups.

BnIR: A multi-omics database with various tools for Brassica napus research and breeding

Zhiquan Yang et al.

Summary: In the post-genome-wide association study era, multi-omics techniques have great potential for candidate gene mining and functional genomics research. However, the lack of effective data integration and analysis platforms hinders the widespread application of these techniques in rapeseed. This study reports a comprehensive rapeseed multi-omics database (BnIR) that provides datasets of six omics, as well as variation-gene expression-phenotype associations and various search and analysis tools. Two case studies demonstrate the power of BnIR in mining candidate genes and analyzing their regulatory mechanisms.

The Gene Ontology knowledgebase in 2023

Suzi A. Aleksander et al.

Summary: The Gene Ontology (GO) knowledgebase is a comprehensive resource that provides information about the functions of genes and gene products. It covers a wide range of organisms and receives updates from a consortium of scientists. The knowledgebase consists of three components: GO, which describes gene functionality; GO annotations, which provide evidence-supported statements about gene products; and GO-CAMs, which are models of molecular pathways. The knowledgebase is continuously updated and reviewed, and guidance is provided to users on how to make the best use of the data.

Parallel selection of distinct Tof5 alleles drove the adaptation of cultivated and wild soybean to high latitudes

Lidong Dong et al.

Summary: In this study, a novel locus, Tof5, was identified to promote flowering and enhance adaptation to high latitudes in both wild and cultivated soybean. Different alleles of Tof5 have undergone parallel selection, with Tof5(H1) allele being strongly selected by humans after domestication and Tof5(H2) allele being naturally selected in wild soybean. This study provides insights into the adaptation of wild and cultivated soybean to high latitudes.

Altered chromatin architecture and gene expression during polyploidization and domestication of soybean

Longfei Wang et al.

Summary: The research found that polyploidization in soybean may induce changes in chromosome structure, and subsequent diploidization may affect chromatin topology. Compared to single-copy and small-scale duplicated genes, WGD genes exhibit more chromosomal interactions, along with higher levels of gene expression, but lack DNA methylation. Additionally, chromatin loop reorganization is involved in gene expression divergence during soybean domestication.
