Summary: This study proposes a computational method, RBPreg, to identify the regulators of RNA-binding proteins (RBPs) at single-cell resolution by integrating single cell RNA-Seq and RBP binding data. The results suggest that RBP regulators exhibit cancer and cell specificity, and perturbations of RBP regulatory network are involved in cancer hallmark-related functions. The study focuses on an oncogenic RBP, HNRNPK, which is highly expressed in tumors and associated with poor prognosis.

Summary: Spatial omics is an approach that integrates spatial knowledge with transcript or protein expression information to explore tissue microenvironment and cellular networks. However, there is a lack of databases for users to access and analyze spatial omics data. To address this limitation, Aquila, a comprehensive platform for managing and analyzing spatial omics data, has been developed. Aquila contains 107 datasets from 30 diseases, covering studies using different technologies.

Summary: Spatial transcriptomics is a promising technology that provides information about spatial heterogeneity in tissue architecture. However, existing spatial transcriptomics databases have limited analytical information. In this study, a new database called SPASCER was constructed to help researchers understand tissue heterogeneity and intercellular interactions. The integration of scRNA-seq data and analysis of cell-cell interactions and gene regulation networks in spatial transcriptomics were performed. The application of SPASCER will provide insights into tissue architecture and contribute to the mechanistic understanding of biological processes in healthy and diseased tissues.

Summary: Unrestrained cellular growth and immune escape in tumors are caused by incidental errors in the genome and transcriptome. Advances in next-generation sequencing have allowed the identification of genomic and transcriptomic aberrations, expanding the immunopeptidome. Understanding tumor microenvironments has been enhanced by new sequencing technologies and computational methods. Therefore, investigating tumor-specific antigens and the hidden proteome is crucial for developing effective immunotherapy targets for cancer.

Summary: RCTD is a computational method that leverages cell type profiles learned from single-cell RNA-seq to decompose cell type mixtures and correct for differences across sequencing technologies. It successfully detects mixtures, identifies cell types, and reproduces cell type localization patterns in simulated datasets and mouse brain data. By enabling spatial mapping of cell types, RCTD defines the spatial components of cellular identity and uncovers new principles of cellular organization in biological tissues.

Summary: We developed a computational platform, ScType, for automated and fast cell-type identification using scRNA-seq data and a comprehensive cell marker database. ScType provides unbiased and accurate cell type annotations by ensuring the specificity of marker genes across cell clusters and types. It can also distinguish between healthy and malignant cell populations based on single-nucleotide variant calling.

Summary: This study provides a high-resolution molecular landscape of pancreatic ductal adenocarcinoma (PDAC) using single-nucleus RNA sequencing and whole-transcriptome digital spatial profiling. It identifies recurrent expression programs in malignant cells and fibroblasts, including a newly identified neural-like progenitor malignant cell program associated with poor prognosis. The study also reveals three multicellular communities with distinct contributions from malignant, fibroblast and immune subtypes. This refined molecular and cellular classification can guide clinical trials and therapeutic targeting for specific cellular phenotypes and multicellular interactions.

Summary: By combining single-cell RNA sequencing and spatial transcriptomics, researchers have created a map showing the progression of lung cancer from static to invasive stages. They found that early-stage lung cancer involves UBE2C cells, which are known for tumor formation and could be key indicators of invasion. Later stages of lung cancer involve the recruitment of regulatory T-cells, which suppress immune response to tumors, and a decrease in other cell types.

Summary: The study analyzed the prognosis of patients with adenocarcinoma in situ (AIS) or minimally invasive adenocarcinoma (MIA) after more than 5 postoperative years. No recurrence of lung cancer was observed in this time frame, and the 10-year survival rates were 100% for both AIS and MIA cases. The low risk of recurrence at more than 5 years after resection highlights the clinical value of distinguishing AIS and MIA from other lung adenocarcinomas.

Summary: The mesenchymal subtype of glioblastoma is believed to be influenced by both cancer cell-intrinsic alterations and external cellular interactions, with macrophages inducing a transition of glioblastoma cells into mesenchymal-like states. This transition is mediated by macrophage-derived oncostatin M (OSM) interacting with its receptors on glioblastoma cells, leading to the activation of STAT3. This study also reveals that mesenchymal-like glioblastoma states are associated with increased expression of a mesenchymal program in macrophages and enhanced cytotoxicity of T cells, suggesting potential therapeutic implications.
