Stem-loop formation drives RNA folding in mechanical unzipping experiments

Summary: Accurate understanding of RNA hybridization is crucial for comprehending the structure and function of RNA. In this study, we mechanically unzipped and rezipped a 2-kbp RNA hairpin using optical tweezers, and successfully derived the free energies of the 10 nearest-neighbor base pairs (NNBP) in sodium and magnesium ions with a precision of 0.1 kcal/mol. The force-distance curves (FDCs) exhibited strong irreversible effects, hysteresis, and several intermediates, which made it challenging to extract the NNBP energies using existing methods. However, by combining suitable RNA synthesis with a tailored pulling protocol, we were able to obtain fully reversible FDCs, which were necessary to derive the NNBP energies. Our findings also revealed that base stacking and base pairing played a crucial role in stabilizing the intermediate states observed in the FDCs. Formation of stem-loop structures appeared to be a general mechanism explaining various behaviors observed in RNA folding.

Topological crossing in the misfolded Tetrahymena ribozyme resolved by cryo-EM

In this study, cryo-EM was used to visualize the misfolded structures of the Tetrahymena L-21 ScaI ribozyme. Multiple misfolded substates were identified and compared to the native state, revealing topological differences that explain the failure of substrate docking and suggest pathways for refolding.

Cryo-EM reveals an entangled kinetic trap in the folding of a catalytic RNA

The misfolded state contains incorrectly crossed strands, causing mispositioning of a critical catalytic domain that requires extensive refolding. The findings of this study have important implications for understanding RNA folding pathways.

Shape changes and cooperativity in the folding of the central domain of the 16S ribosomal RNA

Cryo-EM structures of full-length Tetrahymena ribozyme at 3.1 Å resolution

Summary: This study presents cryo-EM structures of the Tetrahymena ribozyme in substrate-free and bound states, revealing new peripheral helical structures and kissing loop pseudoknots. The global architecture is nearly identical, with significant conformational changes and localized shifts in the internal guide sequence and guanosine binding site upon RNA substrate binding. These results provide a long-sought structural view of a paradigmatic RNA enzyme and signal a new era for cryo-EM-based study of structure-function relationships in ribozymes.
