RNA:RNA interaction in ternary complexes resolved by chemical probing

Elnaz Banijamali et al.

Summary: RNA regulation can be achieved by a second targeting RNA molecule, and SHAPE can be used to study the structure of RNA molecules and resolve RNA:protein interactions. In this study, SHAPE is applied to investigate RNA-mediated binding processes in RNA:RNA and RNA:RNA-RBP complexes. The results reveal the importance of seed and compensatory region interactions in the binding of microRNA to mRNA targets, providing complementary evidence for luciferase-assay-based evaluation.

scanMiR: a biochemically based toolkit for versatile and efficient microRNA target prediction

Michael Soutschek et al.

Summary: This study presents a method based on a biochemical model and empirically-derived k-mer affinity predictions for improved prediction of microRNA-mediated repression. By developing the scanMiR software package, efficient scanning of binding sites and affinity estimation, as well as prediction of transcript repression, are achieved.

Reexamining assumptions about miRNA-guided gene silencing

Audrius Kilikevicius et al.

Summary: MicroRNAs (miRNAs) have the potential to regulate the expression of any RNA, but our understanding of their molecular mechanism is still limited. Insufficient focus on the mechanism of miRNAs and lack of evidence linking specific miRNA expression to biological phenotypes have hindered our accurate understanding of miRNA function.

MicroRNA 3'-compensatory pairing occurs through two binding modes, with affinity shaped by nucleotide identity and position

Sean E. McGeary et al.

Summary: In this study, the researchers used RNA bind-n-seq with purified AGO2-miRNA complexes to measure the relative affinities of over 1000 3’-pairing architectures for each miRNA. They found that some miRNAs have two high-affinity 3’-pairing modes, and the position of optimal pairing and the affinity of binding are correlated with the presence of G or oligo(G/C) nucleotides within the miRNA. These findings provide important insights into miRNA targeting.

Summary: In this study, the in vivo roles of 3' non-seed nucleotides in microRNA let-7a were systematically investigated. The results show that both complete pairing and partial pairing of the 3' non-seed region critically influence the repression of target genes by let-7a.

A structured RNA motif locks Argonaute2:miR-122 onto the 5' end of the HCV genome

Luca F. R. Gebert et al.

Summary: Researchers have found that the RNA genome of Hepatitis C Virus can bind to miR-122, trapping Ago2:miR-122 complex with a structured RNA motif to protect the viral RNA's 5' end from degradation. This interaction repurposes host proteins and creates a potential molecular switch for translational control.

Summary: The study uncovers the significant role of human RBPs in miRNA targeting, with most RBPs acting as enhancers rather than suppressors of MT. This finding expands the understanding of miRNA targeting and emphasizes the importance of considering MT within the context of co-regulating RBPs.
