Summary: Vertebrate genomes are divided into chromatin domains called topologically associating domains (TADs), which are typically bound by pairs of CTCF binding sites. Transcription at domain boundaries is correlated with better insulation, and this study shows that boundary-associated RNAs aid in the recruitment and clustering of CTCF at TAD borders. These boundary-associated RNAs enhance TAD insulation, enhancer-promoter interactions, and gene expression within the TAD.

CTCF is a DNA-tension-dependent barrier to cohesin-mediated loop extrusion

Summary: CTCF is a DNA-binding protein that establishes topologically associating domains (TADs) by blocking the diffusion and loop extrusion of cohesin. CTCF functions asymmetrically and is dependent on DNA tension. Moreover, CTCF regulates cohesin's loop-extrusion activity by changing its direction and inducing loop shrinkage. These results reveal mechanistic principles of how CTCF controls loop extrusion and genome architecture.

HOTTIP-dependent R-loop formation regulates CTCF boundary activity and TAD integrity in leukemia

Summary: In acute myeloid leukemia (AML), HOTTIP lncRNA is highly expressed and drives AML development by regulating the formation of HOXA topologically associated domains (TADs) and aberrant transcription. This study reveals that HOTTIP directly interacts with a fraction of CTCF-binding sites (CBSs) in the AML genome and recruits CTCF/cohesin complex and R-loop-associated regulators to form R-loops. HOTTIP-mediated R-loop formation reinforces CTCF chromatin boundary activity and facilitates TAD formation, driving oncogene transcription and leukemia development.

Identifying G-Quadruplex-DNA-Disrupting Small Molecules
