Gene-tree misrooting drives conflicts in phylogenomic coalescent analyses of palaeognath birds

Mark P. Simmons et al.

Summary: Phylogenomic analyses of ancient rapid radiations can produce conflicting results due to differential sampling and methodological limitations. Re-examination of basal relationships of palaeognath birds reveals errors in gene-tree estimation and the presence of extensive conflicts in retroelement insertions. Despite previous interpretations of robust congruence, phylogenomic results may be biased by misplacement of outgroups, incongruent gene trees, and errors in homology. Updated datasets now suggest an ancient anomaly zone and both concatenation and coalescent analyses fail to yield reliable results in this challenging phylogenetic context.

Genomic signatures of the evolution of a diurnal lifestyle in Strigiformes

Pamela Espindola-Hernandez et al.

Summary: Understanding the molecular basis of adaptation to a new niche is crucial for evolutionary research. This study focused on the accelerated evolution associated with the transition from nocturnality to diurnality in owl species. By comparing the substitution rates of coding and noncoding regions, the study identified owl-specific conserved noncoding elements involved in neuronal development that may contribute to the emergence of diurnality.

Bayesian Phylogenetic Inference using Relaxed-clocks and the Multispecies Coalescent

Tomas Flouri et al.

Summary: The multispecies coalescent model provides a natural framework for phylogenetic analysis of genomic data, allowing estimation of species divergence times and ancestral population sizes. Clock violation should be considered, and the relaxed-clock models can extract valuable phylogenetic information from gene-tree branch lengths.

Genus-Wide Characterization of Bumblebee Genomes Provides Insights into Their Evolution and Variation in Ecological and Behavioral Traits

Cheng Sun et al.

Summary: Bumblebees are globally important pollinators facing threats such as pathogen transmission, habitat loss, pesticide usage, and global climate change. By de novo sequencing and assembling genomes of 17 species, researchers have identified genetic and genomic variations potentially linked to key ecological and behavioral traits. This study provides insights into the evolutionary processes of bumblebee genes and genomes across phylogeny and their adaptations for survival.

Summary: This study investigated the identifiability, consistency, and efficiency of different species tree methods in the case of three species and three sequences under the molecular clock using mathematical analysis and computer simulation. The results suggest that full-likelihood methods are considerably more efficient than summary methods and can provide estimates of important parameters.

Phylogenomic Discordance in the Eared Seals is best explained by Incomplete Lineage Sorting following Explosive Radiation in the Southern Hemisphere

Fernando Lopes et al.

Summary: High-coverage genome-wide sequencing of 14 out of the 15 species of Otariidae revealed a well-supported species tree despite extreme topological discordance among gene trees. The study showed a relatively recent trans-hemispheric dispersal leading to rapid diversification within the southern Glade, with evidence for incomplete lineage sorting and introgression playing a role in explaining genealogical discordance.

Extra base hits: Widespread empirical support for instantaneous multiple-nucleotide changes

Alexander G. Lucaci et al.

Summary: Despite prevailing wisdom that simultaneous substitutions of more than one nucleotide in a codon are rare, a study found widespread statistical support for multiple-hit models in evolutionary analyses. Synonymous codon island jumping among serine codons was identified as a significant contributor to the signal of multiple substitutions. Continued evaluation of assumptions underlying evolutionary models is necessary for improving evolutionary inference accuracy.
