Functional and taxonomic diversities are better early indicators of eutrophication than composition of freshwater phytoplankton

Karine Borges Machado et al.

Summary: This study investigated the effects of eutrophication on aquatic biodiversity and identified early indicators of eutrophication. The results showed that eutrophication increased phytoplankton density and chlorophyll concentration while decreasing community diversity.

Phytoplankton community structure is governed by salinity gradient and nutrient composition in the tropical estuarine system

M. D. Bharathi et al.

Summary: This study investigates the impact of salinity and hydrological characteristics on phytoplankton community structure in tropical estuaries. The results show that the lower estuarine region is dominated by diatoms, while the upper estuarine region has higher phytoplankton biomass/abundance and more diverse taxa. Phytoplankton abundance is primarily governed by light availability and grazing pressure, while variations in nutrient concentrations and salinity influence phytoplankton community structure.

Assessment of marine benthic diatom communities: insights from a combined morphological-metabarcoding approach in Mediterranean shallow coastal waters

Javier Perez-Burillo et al.

Summary: The study revealed the high-diversity diatom communities in the Ebro delta bays, with DNA metabarcoding effectively reflecting this diversity at the genus level. However, limitations were found at the species level due to the incompleteness of the DNA reference library. Combining LM and DNA approaches provides stronger support for ecological studies of benthic microalgal communities in shallow coastal environments.

Comparing microscopy and DNA metabarcoding techniques for identifying cyanobacteria assemblages across hundreds of lakes

Paul W. MacKeigan et al.

Summary: Accurate identification of species in an ecosystem is crucial for lake managers and bioassessment programs, especially when monitoring cyanobacteria. DNA-based techniques like metabarcoding offer advantages over traditional light microscopy methods, and can be used to measure aquatic biodiversity more efficiently. A comparison of cyanobacteria assemblages generated by light microscopy and DNA metabarcoding from a dataset of 379 lakes revealed moderate congruence between the two methods at the order level, supporting the use of either method for monitoring eutrophication. The biggest difference between the methods was the detection of picocyanobacteria, which are often underestimated by light microscopy. This suggests that a combined-method strategy should be employed when monitoring trophic systems.

Short- and long-read metabarcoding of the eukaryotic rRNA operon: Evaluation of primers and comparison to shotgun metagenomics sequencing

Meike A. C. Latz et al.

Summary: In this study, new primers targeting 18S and 28S rRNA were designed and evaluated in vitro and in vivo. The results showed that a new V6-V8 primer pair and the V4_Balzano primer pair performed well in short-read sequencing, while fewer differences were observed between long-read primer pairs. Long-read amplicons and ITS1 alone provided higher taxonomic resolution than V4. These findings provide a reference and guide for the selection of robust primers for research on and environmental monitoring of microbial eukaryotes.

Phytoplankton community and HAB species in the South China Sea detected by morphological and metabarcoding approaches

Zhaohui Wang et al.

Summary: This study compares the phytoplankton community between microscopic observations and 18S rDNA metabarcoding in the southern Chinese coast and the western South China Sea. The results show significant differences in the detected phytoplankton community structure between the two methods, with metabarcoding identifying more species, especially those that are morphologically cryptic or small-sized. Phosphorus is found to be the most limiting factor for phytoplankton growth. The study highlights the importance of combining morphological and metabarcoding approaches in understanding harmful algal blooms and the diversity of phytoplankton community.

Biases in bulk: DNA metabarcoding of marine communities and the methodology involved

Luna M. van der Loos et al.

Summary: As anthropogenic pressure on marine ecosystems grows, the need for efficient monitoring of biodiversity becomes stronger. DNA metabarcoding of bulk samples is a cost-effective and efficient method, but various methodological choices need to be considered to avoid potential biases. Despite technical complexities, advancements in bioinformatics and sequencing technologies are expected to improve the application of DNA metabarcoding in ecosystem assessments.

Summary: Diatoms, as prominent oceanic primary producers, are able to maintain their population despite various challenges. This study discovered that Chaetoceros tenuissimus can coexist with infectious viruses, with viral genes integrated into its genome. The presence of retrotransposon genes and phylogenetic analysis suggests a complex evolutionary relationship between diatoms and viruses.

18S rRNA Analysis Reveals High Diversity of Phytoplankton with Emphasis on a Naked Dinoflagellate Gymnodinium sp. at the Han River (Korea)

Buhari Lawan Muhammad et al.

Summary: The study used 18S rRNA amplicon sequencing to assess the seasonal diversity of phytoplankton in the non-reservoir area of the Han River in Korea, finding differences in phytoplankton species and proportions in different seasons. Gymnodinium sp., a naked dinoflagellate, was detected for the first time in the Han River, dominating in autumn. The molecular approach revealed a toxic species that was not detected through microscopy and highlighted the importance of resolving phytoplankton communities for water quality management.

Summary: The study found that there is higher inconsistency between the results obtained by microscopy and DNA metabarcoding methods at lower taxonomic levels in the study of marine microbial eukaryotic plankton. Choosing the method based on the research purposes is crucial, with DNA metabarcoding being more suitable for estimating taxonomic richness and microscopy providing more accurate quantitative results.
