Spatiotemporal transcriptomic atlas of mouse organogenesis using DNA nanoball-patterned arrays

Summary: Spatially resolved transcriptomic technologies enable us to study complex biological processes such as mammalian embryogenesis. However, current methods have limitations in resolution, gene capture, and field of view, which hinders their systematic application to large and three-dimensional mid- and late-gestation embryos. In this study, we developed Stereo-seq, a spatially enhanced resolution omics-sequencing method, by combining DNA nanoball-patterned arrays and in situ RNA capture. We used Stereo-seq to generate the mouse organogenesis spatiotemporal transcriptomic atlas, MOSTA, which provides single cell resolution and high sensitivity for mapping the kinetics and directionality of transcriptional variation during mouse organogenesis. By utilizing this atlas, we investigated the molecular basis of spatial cell heterogeneity and cell fate specification in developing tissues like the dorsal midbrain. Our panoramic atlas will facilitate in-depth research into long-standing questions about normal and abnormal mammalian development.

Spatial region-resolved proteome map reveals mechanism of COVID-19-associated heart injury

Summary: This study used a quantitative spatial proteomics strategy to investigate the proteome of myocardia and microvessels in different regions of the heart in COVID-19 patients. The results showed molecular dysfunctions in different cardiac regions, with the myocardia and microvessels of the left atrial being the most susceptible to virus infection and inflammation.

De novo analysis of bulk RNA-seq data at spatially resolved single-cell resolution

Summary: Researchers have developed a deep learning framework-based spatial deconvolution algorithm called Bulk2Space, which can reveal spatial and cellular heterogeneity in bulk RNA-seq data. They used this algorithm to uncover the spatial variance of immune cells in different tumor regions, as well as the molecular and spatial heterogeneity of tissues during inflammation-induced tumorigenesis. In addition, they applied Bulk2Space to analyze bulk transcriptome data from mouse brain regions and reconstructed the hierarchical structure of the mouse isocortex and annotated previously unidentified cell types in the mouse hypothalamus.

Specific (sialyl-)Lewis core 2 O-glycans differentiate colorectal cancer from healthy colon epithelium

Summary: Cells are covered with a dense layer of carbohydrates, some of which are solely present on neoplastic cells. The so-called tumor-associated carbohydrate antigens (TACAs) are increasingly recognized as promising targets for immunotherapy. These carbohydrates differ from those of the surrounding non-cancerous tissues and contribute to the malignant phenotype of the cancer cells by promoting proliferation, metastasis, and immunosuppression. However, due to tumor tissue heterogeneity and technological limitations, TACAs are insufficiently explored. In this study, a workflow was established to analyze the colorectal cancer (CRC)-associated O-linked glycans. Distinctive O-glycosylation features were found in cancerous, stromal, and normal colon mucosal regions. Over 100 O-linked glycans were detected in cancerous regions with absence in normal mucosa. A novel panel of highly specific TACAs, based upon differences in the glycomic profiles between CRC and healthy colon mucosa, were identified. These TACAs could be potential targets for innovative cancer immune target therapies and lay the foundation for the targeted treatment of CRC.

Functional studies using CRISPR-Cas9 gene-edited cells demonstrated the potential role of the TSC2/RHEB axis in regulating excessive matrix deposition in IPF and other fibrotic conditions.

Summary: In this study, an efficient workflow LCM-mu WGBS was introduced to profile the DNA methylome of circulating tumor cells from lung cancer patients. A unique DNA methylation signature of CTCs distinct from primary lung cancer tissues was identified, with promoter hypermethylation of epithelial genes as a hallmark of stable epithelial-mesenchymal transition. Furthermore, CTCs may exhibit a stemness-related feature during dissemination and metastasis, providing potential noninvasive CTC DNA methylation biomarkers for clinical diagnosis.
