Structural basis of ubiquitin-independent PP1 complex disassembly by p97

Summary: In this study, cryo-EM structures were used to reveal the mechanism of AAA+-ATPase p97 in disassembling a protein phosphatase-1 (PP1) complex. The results showed that PP1 and its associated proteins SDS22 and inhibitor-3 (I3) were tightly loaded onto p97 through direct contact with its N-domain, while the p37 adapter bridged two adjacent p97 N-domains underneath the complex. A portion of I3 was threaded into the central channel of the spiral-shaped p97 hexamer, while the rest remained attached to PP1. These findings elucidate how p97 organizes a protein complex and suggest a hold-and-extract mechanism for p97-mediated disassembly.

Evolutionary-scale prediction of atomic-level protein structure with a language model

Summary: Recent advances in machine learning have allowed for the prediction of protein structure from multiple sequence alignments. By using a large language model, we are able to directly infer full atomic-level protein structure from primary sequence. This has led to a significant acceleration in high-resolution structure prediction, enabling the characterization of a large number of metagenomic proteins. Utilizing this capability, we have constructed the ESM Metagenomic Atlas, which provides insights into the diversity of natural proteins.

The UBX domain in UBXD1 organizes ubiquitin binding at the C-terminus of the VCP/p97 AAA-ATPase

Summary: This study investigates the biochemical function and structural organization of UBXD1 on p97. An extended UBX module in UBXD1 related to another cofactor, ASPL, is identified. The UBXD1-eUBX module intramolecularly associates with the PUB domain in UBXD1 close to the substrate exit pore of p97. Additionally, UBXD1 can bind the proteasomal shuttling factor HR23b and has ubiquitin binding activity. The findings suggest that the UBXD1-eUBX module plays an important role in the unfoldment of ubiquitinated substrates.

Inhibitors of the ATPase p97/VCP: From basic research to clinical applications

Summary: Protein homeostasis deficiencies are the foundation of various cancers and neurodegenerative diseases. The UPS and autophagy systems, responsible for protein degradation in mammalian cells, are attractive targets for cancer therapy and neurodegenerative disease treatment. The p97 ATPase, also known as VCP, is a central part of UPS and regulates autophagy. Multiple p97 inhibitors, including CB-5083 and CB-5339, have shown effective anti-tumor activity in clinical trials, providing an alternative approach for targeting protein degradation in cancer therapy. This review provides an overview of the development of different p97 inhibitors as research tools and cancer therapies targeting UPS.
