Structure-guided development of Pb2+-binding DNA aptamers

Summary: This study reports the structures of three Pb2+-complexed structures of the thrombin binding aptamer (TBA). The TBA forms an intramolecular G-quadruplex and Pb2+ is bound by the two G-tetrads in the center. The T3T4 and T12T13 linkers play important roles in dimerization and crystallization of TBA, and they are changeable for Pb2+-binding. In addition, the T7G8T9 linker of TBA is also variable. This study expands the understanding of Pb2+-binding aptamers and provides insights for the development of other similar aptamers.

Pseudocontact shifts (PCS) induced by different paramagnetic lanthanides were extensively utilized and well reproduced in the final structure determination of the aptamer. This finding opens the possibility of applying paramagnetic effects in NMR studies of nucleic acids by transplanting the binding site of LnA into other DNA/RNA systems.
