EPHA2 Segregates with Microphthalmia and Congenital Cataracts in Two Unrelated Families

Philippa Harding et al.

Summary: This study identified two pathogenic EPHA2 variants associated with bilateral microphthalmia and congenital cataracts in unrelated families. Functional validation in zebrafish revealed a potential mechanism for microphthalmia pathogenesis through disruption of cadherin-mediated adherens junctions. This novel association of EPHA2 with microphthalmia suggests further analysis of pathogenic variants may improve molecular diagnostic rates in unresolved microphthalmia cohorts.

CADD-Splice-improving genome-wide variant effect prediction using deep learning-derived splice scores

Philipp Rentzsch et al.

Summary: The study compared several machine learning methods that score variant effects on splicing using an experimental dataset, integrating the best methods into general variant effect prediction models and evaluating the impact on the classification of known pathogenic variants. The inclusion of splicing DNN effect scores substantially improved predictions across multiple variant categories in the new CADD-Splice model, without compromising overall performance.

Identification of Deep-Intronic Splice Mutations in a Large Cohort of Patients With Inherited Retinal Diseases

Xinye Qian et al.

Summary: This study investigated the contribution of deep-intronic splice variants to inherited retinal disorders by performing whole-genome sequencing on a cohort of 571 patients. Using the SpliceAI tool, six deleterious deep intronic variants were identified, and in vitro experiments showed that mutations with lower prediction scores may result in partial splicing effects.

Summary: Two abnormal splicing events were reported, one causing exon truncating due to activation of cryptic splicing site by a synonymous variant, and the other causing partial intron retention due to generation of splicing sites by a deep intronic variant.

A Novel Intronic Splicing Mutation in the EXT2 Gene of a Chinese Family with Multiple Osteochondroma

Xiaoyan Guo et al.

Summary: A novel heterozygous splicing mutation was identified in the EXT2 gene of a Chinese family with multiple osteochondroma (MO) using PCR, Sanger sequencing, bioinformatics prediction, and minigene splicing assay. The mutation disrupted normal mRNA splicing, leading to aberrant splicing of exon 3 and introduction of a premature stop codon in the EXT2 gene, expanding our understanding of molecular pathogenic mechanisms causing abnormal mRNA splicing.

Clinical Characteristics of POC1B-Associated Retinopathy and Assignment of Pathogenicity to Novel Deep Intronic and Non-Canonical Splice Site Variants

Nicole Weisschuh et al.

Summary: In this study, three individuals with putatively pathogenic variants in the POC1B gene were characterized phenotypically and genotypically. The patients showed similar slowly progressive retinopathy with normal funduscopy but disrupted outer retinal layers on optical coherence tomography. Whole genome sequencing revealed novel homozygous frameshift, deep intronic, and nonsense variants in the patients, and functional validation through splice assays was performed to confirm the impact of these variants. This study expands the understanding of POC1B mutations and highlights the importance of genome sequencing combined with functional validation for the analysis of splice variants.

mRNA analysis identifies deep intronic variants causing Alport syndrome and overcomes the problem of negative results of exome sequencing

Xiaoyuan Wang et al.

Summary: This study identified six novel deep intronic splicing variants in COL4A4 and COL4A5 genes in four AS probands, and detected a COL4A5 variant in one proband. mRNA analysis can resolve genetic diagnosis in AS patients with negative NGS results. Urine COL4A3-5 mRNA analysis is recommended as the first choice for diagnosis.

Contribution of Noncanonical Splice Variants to TTN Truncating Variant Cardiomyopathy

Parth N. Patel et al.

Summary: Noncanonical splice-altering variants in TTN explain 1-2% of DCM cases, offering a 10-20% increase in diagnostic power for TTN sequencing in this disease. These findings suggest potential rules to improve detection of splice-altering variants in other genes and may explain the low percent splicing observed for many alternate TTN exons.
