High molecular weight DNA extraction strategies for long-read sequencing of complex metagenomes

Summary: Long-read sequencing strategies offer comprehensive insights into genetic information organization in genomes and metagenomes by providing extremely long contiguous characterization of individual DNA molecules. However, successful long-read sequencing experiments require high concentrations of highly purified high molecular weight (HMW) DNA. This study compares six HMW DNA extraction strategies using commercially available kits, phenol-chloroform (PC) extraction and agarose encasement followed by agarase digestion with human tongue scrapings. The results suggest that column-based kits with enzyme supplementation may be more appropriate than PC methods for long-read sequencing of metagenomes.

Systematic Cross-biospecimen Evaluation of DNA Extraction Kits for Long- and Short-read Multi-metagenomic Sequencing Studies

Summary: High-quality DNA extraction is crucial for metagenomic studies, but different isolation kits can introduce bias. This study compared the DNA extraction performance of three commercial kits on various sample types. The results showed that alpha diversity and microbiota composition differed depending on the kits used. The Qiagen QiAamp DNA Microbiome Kit consistently produced good results. Over 10 Gb of sequencing data were needed for sufficient resolution, and DNA-based identification outperformed mass spectrometry. The findings were validated using longread nanopore sequencing.

Evaluation of taxonomic classification and profiling methods for long-read shotgun metagenomic sequencing datasets

Long-read metagenomics retrieves complete single-contig bacterial genomes from canine feces
