Research Status and Application Prospects of the Medicinal Mushroom Armillaria mellea

Sizhu Ren et al.

Summary: Armillaria is a common pathogen causing chronic root rot in woody plants, and soil disinfection is an effective protective measure. However, Armillaria itself has medicinal value and plays an important role in the cultivation of Gastrodia elata and Polyporus umbellatus.

Nonribosomal peptide synthetase gene clusters and characteristics of predicted NRPS-dependent siderophore synthetases in Armillaria and other species in the Physalacriaceae

Deborah L. Narh Mensah et al.

Summary: Fungal secondary metabolites, produced by secondary metabolite gene clusters (SMGCs), play a role in pathogenicity or virulence. This study focused on the nonribosomal polypeptide synthetase (NRPS) clusters in Armillaria spp., which produce siderophores. Through comparative genomics, it was found that these clusters are highly conserved and show microsynteny. The results lay the groundwork for further investigation into the molecular biology of fungal phyto-pathogenicity.

Contamination detection in genomic data: more is not enough

Luc Cornet et al.

Summary: The decreasing cost of sequencing and the increasing availability of publicly available genomes have created a need for automated software to assess genomic contamination. In the past six years, 18 programs have been published, each with its own strengths and weaknesses. This article reviews and benchmarks six of these programs, providing researchers with guidance in selecting appropriate tools for specific applications. It also highlights the future challenges in contamination detection.

Summary: The authors successfully removed contamination from a sequenced genome of the ascomycete fungus Teratosphaeria eucalypti by using BlobToolKit and anvi'o software programs and visualized the filtering process. The incorporation of reference sequences improved assembly completeness and revealed previously unknown genome features. This study highlights the importance of visualization in sequencing projects to identify and remove contamination.

Genomic Analysis Enlightens Agaricales Lifestyle Evolution and Increasing Peroxidase Diversity

Francisco J. Ruiz-Duenas et al.

Summary: Agaricomycetes, specifically the Agaricales, possess a diverse enzymatic toolkit for lignocellulose decay, with peroxidases playing a central role in this process. The evolution of ancestral Agaricales' enzymatic toolkit is correlated with their ability to grow in various habitats and lifestyles. This study provides insights into the peroxidase evolution in Agaricomycetes and highlights the importance of these enzymes in lignin degradation.

Hallmarks of Basidiomycete Soft- and White-Rot in Wood-Decay -Omics Data of Two Armillaria Species

Neha Sahu et al.

Summary: Wood-decaying Basidiomycetes play crucial roles in forest ecosystems, global carbon cycle, and bio-based industries. Recent studies have shown that certain Armillaria species exhibit atypical wood-decay gene combinations, resembling soft-rot fungi, with an enrichment of pectinases and expansins instead of traditional lignin-degrading enzymes. This observation suggests a conservation of ancestral soft-rot decay machinery across asco- and Basidiomycota.

Epidemiology, Biotic Interactions and Biological Control of Armillarioids in the Northern Hemisphere

Orsolya Kedves et al.

Summary: Armillaroids are fungal saprotrophs with soilborne pathogenic potential on woody hosts, propagating through root-like rhizomorphs and forming extended colonies in native forests. They can readily manifest pathogenic abilities in compromised hosts and invade hosts with full vigour when exposed to a larger number of newly formed genets. Negative biotic impactors may find applications in the biological control of armillarioid root diseases as alternatives to traditional control measures.

Towards complete and error-free genome assemblies of all vertebrate species

Arang Rhie et al.

Summary: The Vertebrate Genome Project and the international Genome 10K consortium have collaborated to generate high-quality genome assemblies for 16 species representing six major vertebrate lineages, leading to new biological discoveries. Long-read sequencing technologies are essential for maximizing genome quality, and addressing complex repeats and haplotype heterozygosity are crucial for reducing assembly errors and improving completeness of reference genomes. The lessons learned from this project have paved the way for the Vertebrate Genomes Project (VGP), an international effort to generate high-quality, complete reference genomes for all known vertebrate species.
