Structure and dynamics of major histocompatibility class Ib molecule H2-M3 complexed with mitochondrial-derived peptides

Arne Strand et al.

Summary: The presentation of antigenic peptides to T-cell receptors is crucial for the adaptive immune response. Through crystal structure determination and molecular dynamics simulations, researchers found that conformational differences within one microsecond during molecular dynamics simulations of peptide complexes with H2-M3 could be crucial to T-cell discrimination. Specifically, peptide ligands with alanine or threonine at position 6 partially exiting the binding groove could play a key role in the immune response initiation by T cells.

Determination of Molecule Category of Ligands Targeting the Ligand-Binding Pocket of Nuclear Receptors with Structural Elucidation and Machine Learning

Qinghua Wang et al.

Summary: The mechanism of transcriptional regulation in nuclear receptors involves two main conformations, active and inactive. It is challenging to determine the molecular type of a ligand bound to the receptor's ligand-binding pocket (LBP) because agonists and antagonists bind to the same position. Therefore, precise and efficient methods are needed to distinguish between agonists and antagonists targeting the LBP of nuclear receptors.

Cannabinoid receptor type 2 promotes kidney fibrosis through orchestrating β-catenin signaling

Shan Zhou et al.

Summary: The upregulation of CB2 in renal tubular epithelial cells is closely correlated with the progression of kidney fibrosis and is associated with the activation of beta-catenin. CB2 induces the formation of a beta-arrestin 1/Src/beta-catenin complex, leading to fibrotic injury, while its inhibition or knockdown can prevent this process. The CB2/beta-catenin pathway creates a positive feedback loop that plays a key role in the pathogenesis of kidney fibrosis.

Machine learning on ligand-residue interaction profiles to significantly improve binding affinity prediction

Beihong Ji et al.

Summary: Structure-based virtual screenings play an important role in drug discovery projects, but accurately predicting binding affinity and prioritizing ligands remains a challenge. A novel method using ligand-residue interaction profiles to construct machine learning-based prediction models significantly improved screening performance in SBVS. The IP-SFs utilizing a gradient boosting decision tree algorithm with the MIN + GB simulation protocol showed the best overall performance, with significant improvements in various metrics compared to Glide.
