Virus-assisted directed evolution of enhanced suppressor tRNAs in mammalian cells

Summary: Virus-assisted directed evolution of tRNAs (VADER) allows for the efficient enrichment of active and orthogonal tRNA mutants from naive libraries in mammalian cells. Using this method, improved mutants of Methanosarcina mazei pyrrolysyl-tRNA and a bacterial tyrosyl-tRNA were obtained. The most efficient mutant pyrrolysyl-tRNA showed specific activity for mammalian cells, suggesting improved interaction with the unique mammalian translation machinery.

Genetic code expansion reveals aminoacylated lysine ubiquitination mediated by UBE2W

Summary: Using genetically encoded unnatural amino acids as chemical probes, researchers have identified and validated a previously unreported form of protein post-translational modification (PTM) called aminoacylated lysine ubiquitination. They identified over 2,000 ubiquitination sites on all 20 aminoacylated lysines in two human cell lines. The modification can mediate rapid protein degradation and complements the traditional lysine ubiquitination-mediated proteome degradation. The study also revealed that the ubiquitin-conjugating enzyme UBE2W acts as a writer of aminoacylated lysine ubiquitination.

Linking chromatin acylation mark-defined proteome and genome in living cells

Summary: We developed a strategy named SiTomics for systematic mapping of dynamic modifications and subsequent profiling of chromatinized proteome and genome defined by specific chromatin acylations. Our SiTomics toolkit revealed distinct crotonylation and β-hydroxybutyrylation upon short chain fatty acids stimulation and established linkages for chromatin acylation mark-defined proteome, genome, and functions. SiTomics offers a plat-form technology for elucidating the metabolites-modification-regulation axis, which is widely applicable for multi-omics profiling and functional dissection of modifications beyond acylations and proteins beyond histones.

Quintuply orthogonal pyrrolysyl-tRNA synthetase/tRNAPyl pairs

Summary: Mutually orthogonal aminoacyl transfer RNA synthetase/transfer RNA pairs are essential for encoding non-canonical amino acids into proteins. In this study, we discovered quintuply orthogonal pyrrolysyl-tRNA synthetase (PylRS)/pyrrolysyl-tRNA (tRNA(Pyl)) pairs and identified empirical sequence identity thresholds for mutual orthogonality. By testing various pairs and engineering specificities, we were able to create 924 mutually orthogonal PylRS/tRNA(Pyl) pairs, 1324 triply orthogonal pairs, 128 quadruply orthogonal pairs, and 8 quintuply orthogonal pairs.

Functional analysis of protein post-translational modifications using genetic codon expansion

Summary: Post-translational modifications (PTMs) of proteins not only increase proteoform diversity, but also regulate protein localization, stability, activity, and interaction. Genetic code expansion technology allows site-specific incorporation of unnatural amino acids (UAAs) bearing PTMs or their mimics into proteins, enabling the generation of homogenous proteins with specific modifications. This review summarizes recent developments in UAAs and approaches for site-specific installation and functional studies of PTMs and their mimics.

Manipulating Cation-π Interactions of Reader Proteins in Living Cells with Genetic Code Expansion

Summary: By designing electron-rich Trp derivatives and incorporating them into histone methylation reader domains, we have enhanced the affinity of the reader domains for histone methylation marks via cation-π interactions in living cells. This work provides a strategy for engineering high-affinity reader domains for various histone trimethylation marks and demonstrates their potential applications in histone methylation enrichment, imaging, and protein interactome studies in living cells.
