Distinct allosteric pathways in imidazole glycerol phosphate synthase from yeast and bacteria

Federica Maschietto et al.

Summary: Understanding the relationship between protein structures and their function, especially when allostery plays a crucial role, is still a challenging question. This study compared the early dynamics of allosteric communication in the IGPS enzymes from thermophilic bacteria and yeast and found distinct allosteric pathways. The findings provide insights for future experimental studies and therapeutic applications of IGPS enzyme allostery.

Lipid21: Complex Lipid Membrane Simulations with AMBER

Callum J. Dickson et al.

Summary: This study extends the modular AMBER lipid force field to include anionic lipids, PUFA lipids, and sphingomyelin, enabling the simulation of realistic cell membrane lipid compositions, including raft-like domains. The revised torsion parameters of the head groups and updated hydrocarbon chain parameters improve the accuracy of the force field. Extensive validation runs show good agreement with experimental measurements.

Molecular Insights into Phosphorylation-Induced Allosteric Conformational Changes in a β2-Adrenergic Receptor

Midhun K. Madhu et al.

Summary: This study investigates the conformational changes induced by phosphorylation in the beta 2-adrenergic receptor. Through molecular dynamics simulations, the researchers discover a new conformational state that is more favorable for binding beta-arrestin. The phosphorylated C-tail interacts with the cytosolic surface of the receptor, relaying the allosteric signal through correlated motions of residues. Atomistic insight into this phosphorylation-induced conformation is important for therapeutic drug design.

A Review of Prostanoid Receptors: Expression, Characterization, Regulation, and Mechanism of Action

Roger G. Biringer

Summary: Prostaglandin signaling plays a crucial role in regulating various biological processes, from blood pressure homeostasis to inflammation, pain perception, and cell survival. Disruption of normal prostanoid signaling is associated with numerous disease states and is facilitated by G-protein-coupled receptors and associated G-proteins. This review focuses on the expression, regulation, and mechanism of action of prostanoid receptors, particularly in human isoforms.

Calculating Transfer Entropy from Variance-Covariance Matrices Provides Insight into Allosteric Communication in ERK2

Luisa R. Garcia Michel et al.

Summary: A new method for estimating transfer entropy in biomolecular systems was developed by analyzing the variance-covariance matrix of atomic fluctuations. The results showed systematic consistency of the method for calculating transfer entropy and provided insights into the interconnected residue networks in proteins. Additionally, evidence of possible allosteric activity and different paths of activation in mutants were presented, highlighting the important role of transfer entropy analysis in understanding allosteric behavior.

Inferring network properties from time series using transfer entropy and mutual information: Validation of multivariate versus bivariate approaches

Leonardo Novelli et al.

Summary: Functional and effective networks inferred from time series are essential for network neuroscience research. Different network models have different abilities to capture underlying structural features. Multivariate transfer entropy is found to perform best in capturing key network properties across different network structures and longer time series, compared to bivariate methods.
