Summary: Non-small cell lung cancer (NSCLC) is a major cause of cancer-related deaths globally. Intratumoral heterogeneity (ITH) poses challenges in the treatment of lung cancer patients. In this study, the heterogeneity of NSCLC cell lines and primary lung adenocarcinoma was investigated using single-cell mass cytometry (CyTOF). The study analyzed the expression pattern of 13 markers in NSCLC adenocarcinoma cells and demonstrated intra- and inter-cell-line heterogeneity. Hypoxic modeling revealed the influence of hypoxic microenvironment and altered metabolism on cell-line heterogeneity. CyTOF analysis of human primary lung adenocarcinoma confirmed the ITH and identified markers associated with lung tumor tissue. Additionally, TMEM45A expression in human lung adenocarcinoma was demonstrated for the first time.

Three-dimensional feature matching improves coverage for single-cell proteomics based on ion mobility filtering

Summary: Single-cell proteomics (scProteomics) is a powerful tool for studying cell functions in complex biological systems. However, current methods face challenges in identifying and quantifying low-abundance proteins accurately. In this study, we present a method called transferring identification based on FAIMS filtering (TIFF), which combines ion mobility-enhanced mass spectrometry acquisition and peptide identification to improve the sensitivity and accuracy of label-free scProteomics. By filtering out singly charged ions, the TIFF method extends the ion accumulation times for peptide ions. Peptide identities are determined using a three-dimensional MS1 feature matching approach. Using TIFF, we achieved unbiased proteome analysis of over 1,700 proteins in single HeLa cells, with more than 1,100 proteins consistently identified. We also applied the TIFF method to study time-dependent proteome changes in single murine macrophage cells during lipopolysaccharide stimulation.

Summary: Researchers presented a three-dimensional spatially resolved metabolomic profiling framework (3D-SMF) to map out the spatial organization of metabolic fragments and protein signatures in immune cells of human tonsils. Various analyses were conducted to explore the relationships between metabolic and cellular features, revealing spatially distinct lipidomic fragment distributions in lymphatic tissue. The 3D-SMF pipeline impacts the study of immune cells in health and disease.
