SVPath: an accurate pipeline for predicting the pathogenicity of human exon structural variants

Yaning Yang et al.

Summary: In this study, we proposed a machine learning-based method called SVPath to predict the pathogenicity of structural variations in chromosomes. SVPath utilizes multiple annotation features constructed from the ClinVar database and employs a gradient boosting decision tree for machine learning. Experimental results demonstrate that SVPath achieves excellent predictive performance and outperforms other tools. SVPath is promising in evaluating the clinical pathogenicity of structural variants and can be used in clinical research to predict the clinical significance of unknown pathogenicity and new structural variations.

ETS-related gene (ERG) undermines genome stability in mouse prostate progenitors via Gsk3β dependent Nkx3.1 degradation

Marco Lorenzoni et al.

Summary: The 21q22.2-3 deletion is the most common copy number alteration in prostate cancer, leading to the expression of ERG and promoting tumor progression. ERG plays a prominent role in remodeling the protein secretome of prostate progenitors and influencing their functionality and the inflammatory response.

The involvement of semaphorin 7A in tumorigenic and immunoinflammatory regulation

Yao Song et al.

Summary: Semaphorins are a group of highly conserved proteins that play a role in axon guidance during neurogenesis and have physiological functions in various organ systems. SEMA7A, an immune semaphorin, regulates diverse immunoinflammatory processes and tumor progression by interacting with specific receptors PLXNC1 and integrins. This review focuses on the role of SEMA7A in autoimmune disorders, inflammatory diseases, and tumors, as well as potential strategies for targeting SEMA7A as a predictive, diagnostic, and therapeutic agent for these conditions.

GLIPR1 and SPARC expression profile reveals a signature associated with prostate Cancer Brain metastasis

Eliane Gouvea de Oliveira-Barros et al.

Summary: The study found that DU145 cells exhibited more malignant and invasive phenotypes when interacting with astrocytes, along with the overexpression of GLIPR1 and SPARC potentially associated with the invasion of central nervous system by prostate malignant cells. The data presented may increase knowledge about the molecular mechanisms associated with the invasion of CNS by prostate malignant cells.

MDA-GCNFTG: identifying miRNA-disease associations based on graph convolutional networks via graph sampling through the feature and topology graph

Yanyi Chu et al.

Summary: The study introduces a novel method MDA-GCNFTG, which predicts miRNA-disease associations (MDAs) based on Graph Convolutional Networks through graph sampling, achieving significantly superior performance compared to other methods. By considering disease semantic similarity, miRNA functional similarity, and Gaussian interaction profile kernel similarity, the method achieves satisfactory results in MDA prediction.

Proteomic Profile of EPS-Urine through FASP Digestion and Data-Independent Analysis

Licia E. Prestagiacomo et al.

Summary: The FASP protocol is widely used in proteomics sample preparation for concentrating diluted samples and compatibility with various detergents, providing a workflow that allows for deep proteome coverage and low missing values. This report details a workflow combining the FASP protocol, a double StageTip purification step, and LC-MS/MS in DIA mode for urinary proteome mapping, analyzing expressed prostatic secretions urine as a model sample collected after a digital rectal exam (DRE), of interest in prostate cancer biomarker discovery studies.
