UniProt: the Universal Protein Knowledgebase in 2023

Alex Bateman et al.

Summary: The UniProt Knowledgebase aims to provide comprehensive, high-quality, and freely accessible protein sequences annotated with functional information. The database has expanded its data processing pipeline and website to accommodate the increasing information content, with over 227 million sequences and plans to include a reference proteome for each taxonomic group. Detailed annotations are extracted from the literature to update or create reviewed entries, while unreviewed entries are supplemented with annotations from automated systems. The new website, https://www.uniprot.org/, offers enhanced user experience and easy access to data, including AlphaFold structures and improved protein subcellular localization visualizations.

Structural mechanism of Fab domain dissociation as a measure of interface stability

Nancy D. Pomarici et al.

Summary: This study uses molecular dynamics simulations to investigate the melting process and dissociation mechanisms of antigen binding fragments (Fabs). The results provide insights into the structural changes and key interactions that contribute to the stability of Fabs, and have implications for the design of more stable therapeutic antibodies.

Comparing Antibody Interfaces to Inform Rational Design of New Antibody Formats

Monica L. Fernandez-Quintero et al.

Summary: The design of different antibody formats is crucial for advancing antibody therapy. This study explores the differences between the C(H)3-C(H)3 and C(H)1-C-L interfaces and investigates the effects of point mutations on their dynamics. The findings provide important insights for the design of bispecific antibodies and have broad implications in the field of antibody engineering.

Immunoglobulin T genes in Actinopterygii

Serafin Mirete-Bachiller et al.

Summary: In teleost fishes, three immunoglobulin isotypes have been identified, with IgT being specific to them. Recent analysis of fish genomes revealed previously undescribed IgT isoforms. Evolutionary analysis indicates that IgT predates IgM in Actinopterygii.

The immunoglobulins of cartilaginous fishes

Hanover Matz et al.

Summary: Cartilaginous fishes, including chimeras, sharks, skates, and rays, split from the common ancestor with other jawed vertebrates around 450 million years ago. They are the oldest extant taxonomic group with an Ig-based adaptive immune system, and research has revealed the conservation and taxon-specific characteristics of Igs, as well as significant progress in analyzing genomic and transcriptomic data sets. Functional studies have further enhanced our understanding of Ig and humoral response in sharks and their relatives, but there are still areas where knowledge is lacking.

On Origin and Evolution of the Antibody Molecule

Umberto Oreste et al.

Summary: The antibody molecule, with its complex structure and distinctive features, plays a vital role in the defense system of organisms. The diversity in its domains and coding genes, coupled with its evolutionary success, highlight its significance in recognizing pathogens. By tracing its early origins across evolution, we gain insight into the fundamental features of the antibody molecule and its molecular mechanisms.

Highly accurate protein structure prediction with AlphaFold

John Jumper et al.

Summary: Proteins are essential for life, and accurate prediction of their structures is a crucial research problem. Current experimental methods are time-consuming, highlighting the need for accurate computational approaches to address the gap in structural coverage. Despite recent progress, existing methods fall short of atomic accuracy in protein structure prediction.
