Indicator species drive the key ecological functions of microbiota in a river impacted by acid mine drainage generated by rare earth elements mining in South China

Summary: Acid mine drainage (AMD) generated by rare earth elements (REEs) deposits exploration significantly alters microbial diversity in rivers and leads to the emergence of unique indicator species. Environmental factors such as REEs, ammonium, and pH regulate microbial community structure, with high concentrations of REEs increasing the expression of REEs-dependent enzyme-encoding genes. Metagenomics analysis revealed the key roles of indicator species in nitrogen and sulfur cycling, as well as REEs immobilization in REEs-AMD contaminated rivers.

Summary: The diverse microbial communities in Antarctic soils are mainly composed of metabolically versatile aerobes that utilize atmospheric hydrogen for respiration, along with carbon monoxide oxidizers and abundant methanotrophs. Additionally, there are microorganisms capable of oxidizing inorganic nitrogen, sulfur, and iron compounds, and harvesting solar energy via microbial rhodopsins and conventional photosystems. The microbial diversity reflects a coexistence of metabolically flexible mixotrophs and metabolically constrained specialists.

Evaluating de Novo Assembly and Binning Strategies for Time Series Drinking Water Metagenomes

Summary: This study assessed the performance of assembly and binning strategies to reconstruct high-quality genomes from time series drinking water metagenomes, with metaSPAdes coassembly strategies showing the best results. The combination of metaSPAdes coassembly strategies and MetaBAT2 yielded the highest number of medium-quality MAGs, capturing at least 70% of the drinking water microbiomes. Leveraging multiple binning approaches with different metaSPAdes coassembly strategies may be required to maximize the recovery of good-quality MAGs.
