Assessing genomic diversity and selective pressures in Bashan cattle by whole-genome sequencing data

Summary: In this study, the genetic composition and selection characteristics of Chinese Bashan cattle were investigated using whole-genome sequencing data. The results showed that Bashan cattle have high genomic diversity and contain genes related to sensory perception, environmental information processing, biological systems, and metabolism. Genes related to the nervous system, immune system, and reproduction were also identified.

Using whole genome sequence to compare variant callers and breed differences of US sheep

Summary: This study compares the accuracy of two commonly used variant calling programs, Freebayes and GATK-HC, and identifies novel breed-associated SNPs using US sheep WGS data sets. Freebayes outperforms GATK-HC in terms of sequence read depth and the number of identified SNPs. Both programs have over 95% concordance with bead array data. Using WGS SNPs improves the resolution of PCA analysis and helps identify breed-associated SNPs.

Screening Indels from the whole genome to identify the candidates and their association with economic traits in several goat breeds

Summary: In this study, the differentiation in Indels based on the reference genome of goat was detected and compared through the re-sequencing of Dazu-black goat and Inner-Mongolia Cashmere goat. Three candidate Indels were chosen and examined for their association with body weight and dimensions. The results showed that the Del/Del genotype of rs669452874 locus was significantly associated with body dimensions in the studied goat breeds.

Characterization of runs of homozygosity, heterozygosity-enriched regions, and population structure in cattle populations selected for different breeding goals

Oocyte aneuploidy rates in river and swamp buffalo types (Bubalus bubalis) determined by Multi-color Fluorescence In Situ Hybridization (M-FISH)

Summary: Aneuploidy is a major cause of fetal and embryonic mortality in mammals, and its incidence in domestic ruminants, especially water buffalo, has not been extensively investigated. This study aimed to establish the occurrence of aneuploidy in water buffalo by analyzing in vitro matured oocytes. The results revealed an overall aneuploidy rate of 3.37% in water buffalo, with differences observed between different types of buffalo. The findings highlight the importance of reducing meiotic segregation errors for more sustainable breeding and efficient embryo transfer industry.

Summary: The genome of domestic sheep contains at least 27 endogenous retroviruses related to the pathogenic JSRV, with some loci showing polymorphic insertions in the host populations. These enJSRVs serve as valuable tools to trace the evolutionary dynamics of virus populations within hosts. The comparative FISH mapping of enJSRVs in sheep and river buffalo reveals a high conservation of chromosome localization between the two species, suggesting that enJSRVs were present in the genomes of both species before differentiation within the Bovidae family.

XX/XY Chimerism in Internal Genitalia of a Virilized Heifer

Summary: In this study, genetic analysis was conducted on five DSD heifers. Four of them were identified as freemartins, while the fifth one had a normal female sex chromosome complement but lacked Y-chromosome-derived genes. Anatomical examination revealed normal reproductive organs in the fifth heifer, but molecular detection indicated the presence of a cell line carrying the Y chromosome. Further analysis suggested the presence of XX/XY chimerism. The etiology of this phenomenon remains unknown.

Locating a novel autosomal recessive genetic variant in the cattle glucokinase gene using only WGS data from three cases and six carriers

The presence of chimerism and abnormalities in genitalia were detected, with low frequency of triploid cell line in leukocytes and higher frequency in fibroblasts.

Chromosome Abnormalities and Fertility in Domestic Bovids: A Review
