NSRGRN: a network structure refinement method for gene regulatory network inference

Wei Liu et al.

Summary: The elucidation of gene regulatory networks (GRNs) is crucial for understanding pathogenesis and curing diseases. A network structure refinement method for GRN (NSRGRN) that effectively combines topological properties and edge importance measures is proposed in this study. NSRGRN outperforms six state-of-the-art methods on three datasets and can also improve the results of other methods as a post-processing step.

Graph embedding and Gaussian mixture variational autoencoder network for end-to-end analysis of single-cell RNA sequencing data

Junlin Xu et al.

Summary: Single-cell RNA sequencing (scRNA-seq) is a revolutionary technology for determining gene expression at the individual cell level, but technical limitations result in heterogeneous and sparse data. In this study, a deep-learning approach called autoCell is presented for dropout imputation and feature extraction in scRNA-seq data. The effectiveness of autoCell is validated using simulated datasets and biologically relevant experiments. It provides a comprehensive toolbox for analyzing scRNA-seq data, including visualization, clustering, imputation, and disease-specific gene network identification.

Dual-Network Collaborative Matrix Factorization for predicting small molecule-miRNA associations

Shu-Hao Wang et al.

Summary: In this study, a novel method called Dual-network Collaborative Matrix Factorization (DCMF) was proposed for predicting potential SM-miRNA associations. The method utilized the Weighted K Nearest Known Neighbors (WKNKN) method to preprocess the association matrix and introduced a dual network to incorporate more diverse similarity information. The effectiveness of DCMF was evaluated through cross validations and case studies, achieving high AUC values.
