Whole-genome SNP markers reveal runs of homozygosity in indigenous cattle breeds of Pakistan

Muhammad Saif-Ur-Rehman et al.

Summary: Runs of homozygosity (ROH) were identified in 14 Pakistani cattle breeds using genotyping technology. The dairy group showed the highest level of inbreeding, while the dual group showed the lowest level. ROH islands were found to be associated with economically important traits in dairy cattle.

Characterization of runs of homozygosity, heterozygosity-enriched regions, and population structure in cattle populations selected for different breeding goals

Henrique Alberto Mulim et al.

Summary: This study investigated the population structure and identified the runs of homozygosity (ROH) and heterozygosity-enriched regions (HER) in 16 cattle populations. The results showed population-specific distribution and patterns of ROH and HER, indicating different selection processes or genetic processes among different breeds. The study also revealed candidate genes related to melanogenesis, prolactin signaling, and calcium signaling pathways in the identified homozygosity islands. Additionally, the analysis with whole-genome sequence data uncovered novel regions not captured by SNP panel data.

Genomic characterization of autozygosity and recent inbreeding trends in all major breeds of US dairy cattle

Emmanuel A. Lozada-Soto et al.

Summary: Maintaining genetic diversity in dairy cattle is crucial for adaptation and fitness. This study characterized the genomic landscape of autozygosity and genetic diversity trends in 5 US dairy cattle breeds. The results showed variations in runs of homozygosity (ROH) among breeds and selection patterns for milk production, health, and reproduction. Inbreeding coefficients revealed differences in inbreeding accumulation among breeds. Furthermore, the effective population size has been decreasing historically.

Summary: This study evaluated the utility of the ISAG panel in South African Bonsmara and Drakensberger cattle breeds. The findings suggest that the use of the ISAG panel may lead to erroneous exclusions and multiple candidate sires, highlighting the need for more informative SNPs for indigenous cattle breeds in South Africa.

Genomic inbreeding and selection signatures in the local dairy breed Icelandic Cattle

E. Gautason et al.

Summary: The study estimated genomic and pedigree-based inbreeding of over 8000 Icelandic Cattle and identified three regions and six candidate genes showing selection signatures. The LD structure of Icelandic Cattle is influenced by a long period of isolation and a small founder population, with inbreeding rates currently considered sustainable according to FAO guidelines.

Correlation of Genomic and Pedigree Inbreeding Coefficients in Small Cattle Populations

Jose Cortes-Hernandez et al.

Summary: This study aimed to assess the consistency of different methodologies and information sources used to estimate inbreeding coefficients in Holstein cattle in Mexico, choosing the best option to improve productivity traits in small specialized populations. Findings revealed variations in inbreeding levels among parent countries regardless of the method used, with high correlations among genomic inbreeding coefficients but lower correlations with pedigree-based inbreeding coefficients. Further research is needed to explore this topic.

Identification of unique ROH regions with unfavorable effects on production and fertility traits in Canadian Holsteins

Bayode O. Makanjuola et al.

Summary: This study utilized genomic information to estimate the effects of genomic inbreeding on production and fertility traits, identifying ROH genotypes with unfavorable effects across multiple chromosomes. The study suggests including these identified ROH genotypes in mate selection programs to minimize their frequency in future generations.

Alleviation of colonic inflammation by Lypd8 in a mouse model of inflammatory bowel disease

Chiao-Ching Hsu et al.

Summary: Dysfunction of the intestinal mucosal barrier causes inflammatory bowel diseases (IBDs). Lypd8(-/-) mice develop spontaneous colitis when dysbiosis is induced by a high-fat diet (HFD), and supplementation of human LYPD8 protein can ameliorate colitis in these mice. The study suggests a therapeutic potential of hLYPD8 protein supplementation for IBD.

A publicly available repository of ROH islands reveals signatures of selection in different livestock and pet species

Wim Gorssen et al.

Summary: ROH has become a popular method for analyzing inbreeding in animal populations, with potential applications in selection signatures, genomic prediction, and GWAS. This study analyzed large medium-density SNP datasets in eight animal species and made the results publicly available. The discovered ROH islands provide valuable reference points for future studies and encourage contributions to the repository.
