Evaluation of DNA Extraction Methods and Bioinformatic Pipelines for Marine Nano- and Pico-Eukaryotic Plankton Analysis

Marta Munoz-Colmenero et al.

Summary: The study found that using protocol MT3 and bioinformatic pipeline P1 can effectively detect most of the eukaryotic species of nanoand pico-plankton in environmental samples. P1 showed a higher detection percentage for difficult-to-detect species in mock communities and avoided confusion with other closed species during taxonomic assignment.

Comparison between 16S rRNA and shotgun sequencing data for the taxonomic characterization of the gut microbiota

Francesco Durazzi et al.

Summary: This study compared the taxonomic results obtained from 16S rRNA gene sequencing and whole shotgun metagenomic sequencing, finding that shotgun sequencing is more capable of identifying rare taxa in chicken gut microbiota profiling. Additionally, the less abundant genera detected only by shotgun sequencing were found to be biologically meaningful.

Artificial neural network analysis of microbial diversity in the central and southern Adriatic Sea

Danijela Santic et al.

Summary: The study revealed the complex distribution of bacteria in the Adriatic Sea, with depth and environmental factors playing a significant role. Bacterial diversity was higher near the deep chlorophyll maximum, while bacterial abundance and production were more pronounced in the upper layers.

16S and 18S rRNA Gene Metabarcoding Provide Congruent Information on the Responses of Sediment Communities to Eutrophication

Jesse P. Harrison et al.

Summary: Metabarcoding analyses of 16S and 18S rRNA genes showed that shifts in bacterial and eukaryotic community structures were correlated with common variables, such as porewater ammonium concentrations and sediment depth-integrated oxygen consumption rates. These analyses suggested that traditional impact assessment variables explained less variance in community structure compared to alternative variables selected for low collinearity.

Sequencing error profiles of Illumina sequencing instruments

Nicholas Stoler et al.

Summary: This study developed a method to retrospectively determine the error rate of public sequencing datasets, finding that expensive platforms have lower error rates and less variation, but there is significant variation within each platform, with experiment accuracy depending greatly on the experimenter. The importance of sequence context and differences in sequence bias patterns between instruments were also highlighted.
