Efficient inference and identifiability analysis for differential equation models with random parameters

Alexander P. Browning et al.

Summary: Heterogeneity is a dominant factor in biological processes, but its effect is often ignored in mathematical and statistical analysis of experimental data. This article introduces a new likelihood-based framework for inference and identifiability analysis of differential equation models that incorporate biological heterogeneity through probability distributions in model parameters. The method is highly flexible and can be applied with both frequentist and Bayesian approaches. Through case studies, the authors demonstrate the application of the method in analyzing hyperparameters related to the statistical moments of model parameters from independent observed data. The computational cost of this method is comparable to that of analyzing models without parameter variability, making it an improved alternative for understanding heterogeneity in biological data.

Identifying cell-to-cell variability in internalization using flow cytometry

Alexander P. Browning et al.

Summary: The study developed a mathematical model of internalization to capture the dynamic behavior, cell-to-cell variation, and noise introduced by flow cytometry, calibrated using flow cytometry data. The approach provides information about the parameter space region and cell-to-cell variability, applicable for identifying biological variability in single-cell data from internalization assays and similar experiments.

R*: A Robust MCMC Convergence Diagnostic with Uncertainty Using Decision Tree Classifiers

Ben Lambert et al.

Summary: Markov chain Monte Carlo (MCMC) has revolutionized Bayesian model inference, but its performance in finite time is not guaranteed. This paper introduces a novel approach for diagnosing MCMC convergence based on machine learning classifiers. The proposed convergence measure R* is a single statistic that indicates lack of mixing across all parameters. Two different classifiers are recommended for calculating R* and uncertainty in R*, providing a complementary check on MCMC convergence.

A Monte Carlo method to estimate cell population heterogeneity from cell snapshot data

Ben Lambert et al.

Summary: Variation among cells in biological systems is common, and mathematical models can be used to investigate these differences. Researchers have introduced a computational sampling method called Contour Monte Carlo for estimating mathematical model parameters from snapshot distributions. This method is suitable for underdetermined systems and can help researchers explore cellular variation in biological systems.
