RNA 5-Methylcytosine Modification Regulates Vegetative Development Associated with H3K27 Trimethylation in Arabidopsis

Summary: Methylating RNA post-transcriptionally is a significant gene regulatory mechanism in eukaryotes. The correlation between RNA 5-cytosine methylation (m(5)C) and histone 3 lysine27 trimethylation (H3K27me3) is reported in Arabidopsis. The Polycomb group (PcG) protein EMBRYONIC FLOWER1 (EMF1) plays dual roles in gene activation or repression. EMF1 regulates the expression of m(5)C methyltransferase tRNA specific methyltransferase 4B (TRM4B) through H3K4me3, independent of PcG-mediated H3K27me3 mechanism. The study reveals a novel epigenetic mechanism of RNA m(5)C and histone modifications in gene expression regulation in eukaryotes.

LAFITE Reveals the Complexity of Transcript Isoforms in Subcellular Fractions

Summary: Characterization of subcellular RNA distribution was conducted using subcellular nanopore direct RNA-sequencing (DRS) and a computational pipeline called LAFITE. The study showed that LAFITE outperforms current methods in detecting full-length transcripts, especially low-abundance isoforms. Experimental validation confirmed the reliability of LAFITE in identifying novel isoforms. Applying LAFITE to subcellular DRS data revealed the complexity of the nuclear transcriptome at the isoform level.

Summary: This study presents a novel platform-comparison method for long-read transcriptomics, combining barcoding strategies and long-read sequencing on both PacBio and ONT. The results show differences in aligned length, TSS, poly(A)-site assignment, and exon-intron structures between the long-read pairs. About 25% of read pairs disagree on TSS, poly(A)-site, or splice site. Sequencing error-induced inaccurate ONT alignments, especially to downstream GUNNGU donor motifs, are identified as the main cause of inconsistencies, while annotation-disagreeing upstream shifts in NAGNAG acceptors in ONT are often confirmed by PacBio. Intron number and proximity of GU/AGs are found to better predict inconsistencies with the annotation than read quality alone.

Landscape and regulation of alternative splicing and alternative polyadenylation in a plant pathogenic fungus

Summary: This study investigates the landscape and regulation of alternative splicing (AS) and alternative polyadenylation (APA) in Fusarium graminearum, a filamentous fungus. The results reveal that AS and APA play important roles in gene expression regulation, with the majority of AS events affecting coding sequences. Unexpectedly, AS transcripts with premature-termination codons are not degraded. Distal APA sites have strong signals, while proximal APA isoforms are highly expressed in F. graminearum. The study also uncovers the roles of 3'-end processing factors in promoting proximal APA site usage and intron splicing. Furthermore, the study suggests intron inclusion and 3'-untranslated region lengthening as novel mechanisms in regulating aging and dormancy in fungi.

Future challenges in regulating the plant epitranscriptome are also highlighted.

Crosstalk between epitranscriptomic and epigenetic mechanisms in gene regulation

Summary: Epigenetic modifications play a crucial role in gene expression regulation through modifications on genomic DNA, histones, and more recently, mRNA. These modifications, especially the common N6-methyladenosine (m6A) methylation, not only influence RNA stability and translation efficiency, but also interact with histone/DNA epigenetic mechanisms to specify transcriptional outputs and recruit chromatin modifiers. This review focuses on dissecting the feedback circuits orchestrated by m6A, which regulate histone modifications and the activity of regulatory RNAs, such as long noncoding RNA and chromosome-associated regulatory RNA. The evidence suggests that m6A acts as a versatile checkpoint linking different layers of gene regulation.

The complete sequence of a human genome

This new sequence includes gapless assemblies, error corrections in previous references, and nearly 200 million base pairs of additional sequence with gene predictions, including protein coding genes. The completion of important regions allows for further studies on genetic variations and functions.
