OncoLoop: A Network-Based Precision Cancer Medicine Framework

Network-based assessment of HDAC6 activity predicts preclinical and clinical responses to the HDAC6 inhibitor ricolinostat in breast cancer

Summary: Inhibiting individual HDACs is a well-tolerated anticancer strategy, and a computational algorithm (HDAC6 score) can predict the sensitivity to HDAC6 inhibitors. Analysis of breast cancer samples showed that around 30% of patients could benefit from HDAC6 inhibitor therapy. A clinical trial demonstrated the safety and efficacy of combining ricolinostat with nab-paclitaxel in patients with metastatic breast cancer, particularly those with HR+/HER2(-) disease.

A modular master regulator landscape controls cancer transcriptional identity

Summary: Using a network-based approach, 407 master regulator proteins were identified to canalize individual cancer samples into 112 transcriptionally distinct tumor subtypes. These proteins were organized into 24 pan-cancer master regulator block modules regulating key cancer hallmarks and predictive of patient outcome. Genomic alterations were predicted to induce aberrant MR activity, providing insight into mechanisms linking tumor genetics and transcriptional identity.

An expanded universe of cancer targets

Summary: Characterization of cancer genomes has provided insight into somatically altered genes across tumors, but the function of most cancer alleles remains mysterious and does not impact therapy for most patients. Approaches to understand the function and circuitry of cancer genes provide complementary approaches to elucidate both oncogene and non-oncogene dependencies. Emerging work indicates that therapeutic targets engendered by non-oncogene dependencies are more diverse than recurrently mutated genes, providing new opportunities for clinical translation.

Uniform genomic data analysis in the NCI Genomic Data Commons

Summary: The goal of National Cancer Institute's Genomic Data Commons (GDC) is to provide the cancer research community with a data repository of uniformly processed genomic and clinical data to support precision medicine through data sharing and collaborative analysis. The initial dataset includes various data types from NCI TCGA and TARGET projects, and data production started in June 2015 using an OpenStack-based private cloud. The GDC has analyzed more than 50,000 raw sequencing data inputs and generated different data types using the latest human genome reference build GRCh38, which are available for download and exploratory analysis at GDC Data Portal and Legacy Archive.
