Identifying strengths and weaknesses of methods for computational network inference from single-cell RNA-seq data

Summary: Single-cell RNA-sequencing (scRNA-seq) is used to measure the transcriptome of individual cells and infer transcriptional gene regulatory networks. This study evaluates eleven network inference methods on seven scRNA-seq datasets, considering different gold standard networks and evaluation metrics. The results show that most methods can recover experimentally derived interactions and capture relevant regulatory targets. Methods that incorporate prior biological knowledge and estimate transcription factor activities perform the best. Importantly, the networks inferred from scRNA-seq datasets are often comparable or better than those inferred from bulk datasets.

Dissecting cell identity via network inference and in silico gene perturbation

Summary: Cell identity is controlled by the regulation of gene expression in complex gene-regulatory networks. A machine-learning-based approach, CellOracle, is used to simulate transcription factor perturbations and predict changes in cell identity based on single-cell multi-omics data. This approach successfully models reported changes in phenotype caused by transcription factor perturbation and identifies previously unreported phenotypes in zebrafish embryogenesis. The results demonstrate that CellOracle can analyze the regulation of cell identity by transcription factors and provide insights into development and differentiation.

Functional fine-mapping suggests that the downregulation of PPM1H may be mediated through the regulation of MYB transcription factor binding site. These results warrant further investigation of PPM1H as a potential inhibition target for stem cell mobilization.

Resolving the intertwining of inflammation and fibrosis in human heart failure at single-cell level

Summary: In this study, single-cell RNA sequencing and single T cell receptor sequencing were used to investigate cellular and molecular alterations in cardiac fibrosis, revealing AEBP1 as a crucial regulator in myofibroblasts. A significant infiltration of leukocytes, especially cytotoxic and exhausted CD8(+) T cells and pro-inflammatory CD4(+) T cells, was observed within fibrotic myocardium. Additionally, a subset of tissue-resident macrophages, CXCL8(hi)CCR2(+)HLA-DRhi macrophage, was identified in severely fibrotic areas, interacting with activated endothelial cells via DARC to potentially facilitate leukocyte recruitment and infiltration in human heart failure.
