AlphaFill: enriching AlphaFold models with ligands and cofactors

Maarten L. Hekkelman et al.

Summary: Artificial intelligence-based protein structure prediction has greatly impacted biomolecular sciences. However, the predicted protein models in the AlphaFold database lack coordinates for small molecules and ions necessary for structure and function. The AlphaFill algorithm addresses this issue by transplanting missing small molecules and ions from experimentally determined structures to predicted protein models.

Inhibition of p53 protein aggregation as a cancer treatment strategy

Kalvin Kwan et al.

Summary: The p53 protein plays a crucial role in preventing genome mutations, but it is often mutated in cancer, leading to malfunction in the p53 pathway. Mutant p53 protein not only loses its activity, but also tends to unfold and aggregate, forming amyloid aggregates. This review discusses recent advancements in developing small-molecule stabilizers of mutant p53 protein and inhibitors of p53 aggregation.

Transient exposure of a buried phosphorylation site in an autoinhibited protein

Simone Orioli et al.

Summary: Autoinhibition is a mechanism used to regulate protein function by making functional sites inaccessible through the interaction with an inhibitory domain. Molecular simulations revealed how the inhibitory domain of Vav1's Dbl Homology domain folds upon binding and exposes a buried tyrosine residue for phosphorylation. The inhibitory domain samples a finely tuned equilibrium between an inhibited and a kinase-accessible state through a moltenglobule-like intermediate state.

Harder, better, faster, stronger: Large-scale QM and QM/MM for predictive modeling in enzymes and proteins

Vyshnavi Vennelakanti et al.

Summary: Computational prediction of enzyme mechanism and protein function requires accurate physics-based models and suitable sampling methods. Recent advances have reduced the cost of high-accuracy models in large-scale quantum mechanical (QM) modeling of biochemical systems. However, limitations still exist in conventional density-functional theory and classical molecular mechanics force fields for describing noncovalent interactions. Therefore, convergence tests and systematic methods for quantifying QM-level interactions are needed in order to improve predictions of enzyme action, free energy barriers, and mechanisms in QM/MM models.

PROTAC targeted protein degraders: the past is prologue

Miklos Bekes et al.

Summary: Targeted protein degradation (TPD) is a new therapeutic modality that can tackle disease-causing proteins which are difficult to target with conventional small molecules. PROTAC molecules, utilizing the ubiquitin-proteasome system to degrade target proteins, has achieved clinical proof-of-concept and attracted significant industry activity. Future directions include identifying target classes suitable for TPD, expanding the use of ubiquitin ligases for precision medicine, and extending the modality beyond oncology.

Deciphering the Path of S-nitrosation of Human Thioredoxin: Evidence of an Internal NO Transfer and Implication for the Cellular Responses to NO

Vitor S. Almeida et al.

Summary: In this study, the mechanism of S-(trans)nitrosation of thioredoxin (hTrx) by nitric oxide (NO) was investigated using NMR spectroscopy and mass spectrometry. The reactivity of each of the five cysteines of hTrx was measured, revealing that C73 is the most reactive and responsible for S-transnitrosation to other cellular targets. Internal transfers of NO were observed leading to S-nitrosation of C62, which serves as a storage site for NO. Additionally, C69-SNO only forms under nitrosative stress and leads to nuclear translocation of hTrx.

Protein S-nitrosylation and oxidation contribute to protein misfolding in neurodegeneration

Tomohiro Nakamura et al.

Summary: Neurodegenerative disorders such as Alzheimer's and Parkinson's diseases are characterized by progressive degeneration of synapses and neurons, often attributed to accumulated misfolded/aggregated proteins. Excessive reactive oxygen and nitrogen species in the brain may contribute to protein misfolding, potentially exacerbated by genetic mutations and environmental factors. Understanding the role of reactive nitrogen species in post-translational modifications of proteins could lead to therapeutic interventions for neurodegenerative diseases.
