tcplfit2: an R-language general purpose concentration-response modeling package

Thomas Sheffield et al.

Summary: Many chemical screening applications require the extraction of appropriate parameters such as activity and concentration from concentration-response data. tcpl is a widely used system for managing high-throughput screening data, while Tcplfit2 is a stand-alone version that allows for curve fitting and hit calling.

Combining phenotypic profiling and targeted RNA-Seq reveals linkages between transcriptional perturbations and chemical effects on cell morphology: Retinoic acid as an example

Johanna Nyffeler et al.

Summary: This study proposes a tiered testing strategy for chemical hazard evaluation using new approach methods. The results show that different cell densities yield similar results and different analysis methods provide comparable potency estimates. Additionally, candidate reference chemicals for monitoring assay performance in future screens are identified, and the transcriptional and phenotypic changes of a model compound known for its adverse effects on osteoblast differentiation are characterized.

Comparison of Approaches for Determining Bioactivity Hits from High-Dimensional Profiling Data

Johanna Nyffeler et al.

Summary: Phenotypic profiling assays are untargeted screening assays that measure a large number of cellular features in response to a stimulus. Various strategies for hit identification in imaging-based phenotypic profiling assays were compared, with the most hits identified by feature-level and category-based approaches, while signal strength and profile correlation approaches detected the fewest active hits.

Image-based profiling for drug discovery: due for a machine-learning upgrade?

Srinivas Niranj Chandrasekaran et al.

Summary: Image-based profiling is a strategy to extract rich information in biological images, reducing it to multidimensional profiles for mining relevant patterns in drug discovery. Applications include identifying disease-associated phenotypes, understanding disease mechanisms, and predicting drug activity, toxicity, or mechanism of action. Improved machine-learning strategies are revitalizing interest in image-based profiling, promising to accelerate drug discovery through novel computational technologies like deep learning and single-cell methods.

Comparison of Chemical Structure and Cell Morphology Information for Multitask Bioactivity Predictions

Maria-Anna Trapotsi et al.

Summary: Understanding the mechanism-of-action of compounds and predicting potential drug targets are crucial in small-molecule drug discovery. This study compared chemical and cell morphology information for bioactivity prediction, finding that BMF Macau outperformed RF when image data were used as compound information. Both cell morphology changes and chemical structure information contain valuable information about compound bioactivity, with some targets better predicted by image data and others by fingerprint-based side information.

Evaluating adaptive stress response gene signatures using transcriptomics

Bryant Chambers et al.

Summary: In this study, a computational approach using gene set enrichment analysis (GSEA) was investigated to evaluate stress response pathways (SRPs) activity from transcriptomic data. Consensus SRP signatures of varying lengths were successfully built and evaluated for 6 SRPs, with the best consensus signature performing better than or as well as published signatures in 4 out of the 6 SRPs. The best consensus signature demonstrated high accuracy in assessing SRP activity, showcasing potential for characterizing SRP activity for new chemicals using transcriptomics.

High-throughput PBTK models for in vitro to in vivo extrapolation

Miyuki Breen et al.

Summary: This review discusses the use of generic physiologically based toxicokinetic (PBTK) models and high-throughput PBTK modeling for in vitro-in vivo extrapolation (IVIVE). The 'httk' tool is highlighted as a useful resource for chemical risk assessors to support rapid screening and prioritization, as well as to provide TK modeling for large numbers of chemicals using limited data. The modular and open-source design of httk allows for continuous improvement by a broad user community to facilitate rapid hazard assessments.
