On Computing Equilibrium Binding Constants for Protein-Protein Association in Membranes

Ayan Majumder et al.

Summary: Protein association in lipid membranes is crucial for membrane protein function and has biomedical significance. However, the slow diffusion of proteins in the membrane makes it challenging to sample conformations accurately. This study compares the sampling using one-dimensional collective variables with that using a two-dimensional collective variable space, and demonstrates that the two-dimensional approach effectively characterizes the thermodynamically relevant interactions contributing to the association equilibrium.

Sampling alternative conformational states of transporters and receptors with AlphaFold2

Diego del Alamo et al.

Summary: This article presents an approach to drive AlphaFold2 to sample multiple conformations of membrane proteins and demonstrates that this approach can generate accurate models. The results suggest the need for the next generation of deep learning algorithms to be designed to predict ensembles of biophysically relevant states.

The guidance and adhesion protein FLRT2 dimerizes in cis via dual small-X3-small transmembrane motifs

Verity Jackson et al.

Summary: FLRT proteins are broadly expressed single-spanning transmembrane receptors that play important roles in cell adhesion and guidance. This study reveals the dimerization motifs in the FLRT2 transmembrane helix and shows that FLRT2 receptors can associate and co-diffuse on the surface of the same cell, suggesting a competitive switching mechanism between in cis and in trans interactions, similar to classic adhesion molecules.

Addressing the Excessive Aggregation of Membrane Proteins in the MARTINI Model

Ayan Majumder et al.

Summary: The widely used MARTINI model is found to over-stabilize membrane protein aggregates, leading to a reparameterization to enhance the agreement between simulation results and experimental data. The modified MARTINI model maintains a dynamic equilibrium between protein monomers and dimers.

CG2AT2: an Enhanced Fragment-Based Approach for Serial Multi-scale Molecular Dynamics Simulations

Owen N. Vickery et al.

Summary: Coarse-grained molecular dynamics offers a way to simulate macromolecular complexes at a reduced level of representation, allowing for longer timescales and larger simulations. This study presents an enhanced fragment-based protocol for converting such complexes to atomistic resolution, suitable for a variety of systems including integral membrane proteins. Evaluation of the approach on 11 system configurations shows promising results in accurately describing and balancing atomic-level descriptions of macromolecular complexes.

Conformational Clamping by a Membrane Ligand Activates the EphA2 Receptor

Justin M. Westerfield et al.

Summary: The EphA2 receptor is a promising drug target for cancer treatment, and the TYPE7 peptide has been identified as a potential activator of EphA2. By altering the sequence of TYPE7 and performing various assays, a new potent peptide variant was identified, along with understanding the mechanism of EphA2 activation. Further investigations into the properties of TM ligands that activate membrane receptors were also conducted.

PIP2 promotes conformation-specific dimerization of the EphA2 membrane region

Katherine M. Stefanski et al.

Summary: The impact of EphA2 receptor on cancer malignancy is determined by two different activation methods. PIP2 signaling lipid promotes TM dimerization in a conformation resembling the ligand-independent state, potentially affecting EphA2 activation. The difference in TM crossing angles in the ligand-dependent and ligand-independent states may play a role in regulating EphA2 activity.
