AMBER Free Energy Tools: A New Framework for the Design of Optimized Alchemical Transformation Pathways

Summary: We propose a framework for optimized alchemical transformation pathways in free energy simulations using nonlinear mixing and a new functional form for softcore potentials. The framework is implemented and tested in the GPU-accelerated AMBER software suite. The optimized pathways integrate important features such as smoothstep functions, power scaling of interactions, LJ pairwise form, and smoothing of the potential at the nonbonded cutoff boundary. The pathways demonstrate superior numerical stability and minimal variance of free energy estimates compared to traditional methods.

ACES: Optimized Alchemically Enhanced Sampling

Summary: We propose an alchemical enhanced sampling method called ACES, implemented in the GPU-accelerated AMBER free energy MD engine. The method creates an enhanced sampling state by reducing or eliminating certain potential energy terms and interactions, while maintaining terms that limit the need for extensive phase space sampling. This enhanced sampling state is connected to the real state through a Hamiltonian replica exchange framework, resulting in a counterdiffusion of states. The ACES method has been successfully applied to various test cases and demonstrated superior performance compared to traditional MD and alternative enhanced sampling methods.

Structure and mechanism of the methyltransferase ribozyme MTR1

Summary: RNA-catalyzed RNA methylation has been found to be part of the catalytic repertoire of ribozymes. The crystal structure of methyltransferase ribozyme MTR1 has been determined, revealing a guanine-binding site similar to natural guanine riboswitches. The structure also suggests the involvement of a protonated cytidine in the methyl transfer reaction. The synergistic effect of 2'-O-methylated ribose residues in the active site accelerates methyl group transfer. These findings suggest that modified nucleotides may have played a role in early RNA catalysis and that metabolite-binding riboswitches resemble inactivated ribozymes.

Structure and mechanism of a methyltransferase ribozyme

Extension of the Variational Free Energy Profile and Multistate Bennett Acceptance Ratio Methods for High-Dimensional Potential of Mean Force Profile Analysis

Summary: The variational free energy profile (vFEP) method was redeveloped using a cardinal B-spline basis to extend the analysis of free energy surfaces involving three or more reaction coordinates. A software for evaluating high-dimensional profiles based on the multistate Bennett acceptance ratio (MBAR) method was implemented, allowing for construction of unbiased probability densities and solving nonlinear optimization of a convex function. Comparisons between vFEP and MBAR methods showed that vFEP is faster for periodic 2D profiles, while MBAR is faster for unbounded 3D profiles.
