Natural variations of OsAUX5, a target gene of OsWRKY78, control the neutral essential amino acid content in rice grains

Summary: In this study, a previously unrecognized auxin influx carrier subfamily gene, OsAUX5, was identified to enhance the accumulation of essential amino acids (EAAs) in rice grains. Natural variations of OsAUX5 were found to contribute to the variation of grain EAAs among rice varieties. The introduction of OsAUX5 genotype from indica rice into japonica rice significantly increased EAA levels, suggesting a potential strategy for breeding EAA-rich rice.

Genome editing in plants using the compact editor Cas?

Summary: Clustered regularly interspaced short palindromic repeats and CRISPR-associated proteins (CRISPR-Cas) systems are important tools for plant genome engineering. In this study, the hypercompact Cas phi nuclease is shown to generate stably inherited gene edits in Arabidopsis. The Cas phi protein variants, vCas phi and nCas phi, exhibit higher editing efficiency and no off-target editing was observed. The characteristics of Cas phi, such as its small size, T-rich minimal protospacer adjacent motif (PAM), and wide range of working temperatures, make it an excellent supplement to existing plant genome editing systems.

A gene silencing screen uncovers diverse tools for targeted gene repression in Arabidopsis

An efficient CRISPR-Cas12a promoter editing system for crop improvement

Summary: An efficient editing system is crucial for introducing quantitative trait variation (QTV) in crops. This study developed a CRISPR-Cas12a promoter editing system (CAPE) that combines a promoter key-region estimating model and an efficient CRISPR-Cas12a-based multiplexed or singular editing system. The CAPE system was used in rice to produce QTV continuums for grain starch content, grain size, and semidwarfism. Field trials demonstrated that the resulting lines with edited promoters had the same yield performance and antilodging phenotype as the Green Revolution mutants.

Systematic optimization of Cas12a base editors in wheat and maize using the ITER platform

Summary: Testing an increasing number of CRISPR components for genome engineering is challenging in plant biotechnology. To address this issue, the researchers developed ITER (Iterative Testing of Editing Reagents), a high-throughput platform based on 96-well arrayed protoplast transfections and high-content imaging. Using ITER, they optimized the activity of LbCas12a-ABE and demonstrated its effectiveness in both protoplasts and stable transformants.

Cas11 enables genome engineering in human cells with compact CRISPR-Cas3 systems

Summary: This study reports a new CRISPR-Cas3 system that can create targeted large deletions in the human genome. RNP delivery of Cas3 nuclease and target recognition complex can achieve editing efficiency of up to 95%. Furthermore, the study demonstrates that supplying cas11 is a universal strategy to enable different types of CRISPR-Cas3 editors and expands our ability to engineer long-range genome edits.

Chimeric CRISPR-CasX enzymes and guide RNAs for improved genome editing activity

Genome-wide analyses of PAM-relaxed Cas9 genome editors reveal substantial off-target effects by ABE8e in rice

Summary: PAM-relaxed Cas9 nucleases, cytosine base editors, and adenine base editors are promising tools for precise genome editing in plants. However, their genome-wide off-target effects and background mutations are not well understood. In this study, the whole-genome sequencing analyses of transgenic rice plants edited by different editing tools were conducted, revealing distinct gRNA-dependent off-target sites preferred by Cas9 nucleases and base editors. Additionally, the ABE8e base editor showed a high number of A-to-G off-target mutations at TA motif sites. The study also investigated the timeline and mechanism of somaclonal variation caused by tissue culture, which contributes to background mutations.

Improved plant cytosine base editors with high editing activity, purity, and specificity

Summary: In this study, the A3A/Y130F-CBE_V01 was identified as the most efficient C-to-T base editor in plants, showing applications in generating microRNA-resistant mRNA transcripts and herbicide-resistant allele evolution in rice. Additionally, the development and testing of multiple CBE_V02, CBE_V03, and CBE_V04 systems in rice protoplasts demonstrated improved editing activity and purity, with the CBE_V04 systems showing enhanced editing efficiency through focal recruitment of uracil DNA glycosylase inhibitors by engineered sgRNA scaffolds. Whole-genome sequencing revealed varying levels of off-target effects among different CBE systems, with PmCDA1-CBE_V04 and A3A/Y130F-CBE_V04 identified as high-efficiency, high-purity, and highly specific next-generation plant CBEs.
