Clonal dynamics of haematopoiesis across the human lifespan

Emily Mitchell et al.

Summary: Age-related changes in human hematopoiesis result in reduced regenerative capacity, cytopenias, immune dysfunction, and increased risk of blood cancer. Gene sequencing revealed a significant decrease in clonal diversity in elderly individuals, accompanied by pervasive positive selection.

Dissecting single-cell genomes through the clonal organoid technique

Jeonghwan Youk et al.

Summary: Culturing mini-organs improves the accuracy of single-cell sequencing by combining three-dimensional tissue culturing and the latest DNA sequencing methods. Strategies for single-cell mutational analyses currently include whole-genome amplification, microdissection of clonal patches in the tissue, and in vitro clonal expansion of single cells. The most sensitive and precise catalog of somatic mutations in single cells is achieved through in vitro clonal expansion, particularly via adult stem cell-derived organoid culture technologies.

Haplotype-resolved diverse human genomes and integrated analysis of structural variation

Peter Ebert et al.

Summary: Through the use of long-read and strand-specific sequencing technologies, this study has achieved the de novo assembly of high-quality haplotype-resolved human genomes without the need for parent-child trio data. The research identified various forms of genetic variation, including structural variants and SV hotspots, and revealed the mechanisms of SV formation while providing SV candidates for adaptive selection within the human population.

Extensive phylogenies of human development inferred from somatic mutations

Tim H. H. Coorens et al.

Summary: This study reconstructed phylogenies of normal tissues from three adult individuals using whole-genome sequencing, revealing asymmetries in cell contributions and spatial embryonic patterning within and between individuals. The research also showed a spatial effect in brain development and suggested extraembryonic contributions to primordial germ cells. Despite reaching the same ultimate tissue patterns, early bottlenecks and lineage commitments lead to substantial variation in embryonic patterns.

Clonal dynamics in early human embryogenesis inferred from somatic mutation

Seongyeol Park et al.

Summary: This study used genomic analysis of human embryos and adult tissues to reconstruct cellular phylogenies, revealing unequal contribution of early cells to embryo development and examples of clonal imbalances between tissues. The research also provided insights into age-related mutational processes and loss of sex chromosomes in normal somatic cells.

The mutational landscape of human somatic and germline cells

Luiza Moore et al.

Summary: Mutations accumulate in normal human cells over a lifetime. This study compared mutational landscapes in 29 cell types from the soma and germline, revealing similarities and differences in the maintenance of these cell types. Spermatogonia, the stem cells generating sperm and origins of most genetic variation in humans, showed the lowest mutation rate potentially due to low rates of mutational processes and cell division.

Summary: Identification of transposable element (TE) insertions from whole genome sequencing data remains challenging. However, the xTea tool developed by the authors provides a comprehensive solution for both short-read and long-read sequencing data, outperforming other methods and enabling creation of a catalogue of TE insertions.
