Extinct in the wild: The precarious state of Earth's most threatened group of species

Donal Smith et al.

Summary: Extinct in the Wild (EW) species, identified as being at the highest risk of extinction, face perilous conditions due to small population sizes and limited conservation efforts. Most EW animal species do not have enough individuals to ensure their long-term survival, while the majority of EW plant species rely on a small number of botanic gardens for their propagation. Urgent international efforts are needed to prevent their extinction and promote their recovery.

Emerging enterococcus pore-forming toxins with MHC/HLA-I as receptors

Xiaozhe Xiong et al.

Summary: Enterococci produce a family of pore-forming toxins called Epxs, which have been identified in strains isolated worldwide. Structural studies reveal the molecular structure of Epxs. Through a genome-wide CRISPR-Cas9 screen, it has been discovered that human leukocyte antigen class I (HLA-I) complex acts as a receptor for two members of Epxs, and interferon exposure increases sensitivity to these toxins in human cells and intestinal organoids. Co-culture with Epx2-harboring Enterococcus damages human cells and intestinal organoids, but this toxicity can be neutralized by an Epx2 antibody.

Chromosome-Level Genome Assembly Reveals Dynamic Sex Chromosomes in Neotropical Leaf-Litter Geckos (Sphaerodactylidae: Sphaerodactylus)

Brendan J. Pinto et al.

Summary: Sex determination is a critical aspect of vertebrate development, and the stability of sex chromosome systems across different lineages is of evolutionary importance. While mammals and birds have conserved sex chromosome systems, reptiles such as gecko lizards have undergone frequent sex chromosome transitions, making their phylogenetic understanding incomplete. In this study, researchers assembled a chromosome-level genome for a gecko species and used various genomic techniques to investigate sex chromosomes in closely related species. The results revealed multiple sex chromosome transitions and identified previously unknown sex chromosome systems. This study highlights the flexibility of sex chromosome evolution in gecko lizards and adds to our understanding of the evolutionary processes involved.

The critically endangered vaquita is not doomed to extinction by inbreeding depression

Jacqueline A. Robinson et al.

Summary: This study analyzed the genome sequences of the vaquita porpoise in Mexico and simulated the species' recovery potential. The research found that the vaquita's historical rarity reduced the risk of inbreeding depression, and it can recover if gillnet fishing is immediately halted.

The complete sequence of a human genome

Sergey Nurk et al.

Summary: The Telomere-to-Telomere (T2T) Consortium has presented a complete sequence of a human genome, T2T-CHM13, which covers the whole genome except for the Y chromosome. This new sequence includes gapless assemblies, error corrections in previous references, and nearly 200 million base pairs of additional sequence with gene predictions, including protein coding genes. The completion of important regions allows for further studies on genetic variations and functions.

A Chromosome-Length Reference Genome for the Endangered Pacific Pocket Mouse Reveals Recent Inbreeding in a Historically Large Population

Aryn P. Wilder et al.

Summary: High-quality reference genomes are essential for understanding population history and conserving biodiversity. In this study, a new genome assembly was generated for the federally endangered Pacific pocket mouse (PPM) using PacBio HiFi long reads, Omni-C and Hi-C data. The assembly revealed interesting features, such as a long heterochromatic region and variable heterozygosity across the genome. The study suggests recent inbreeding in a formerly large population. This reference genome will be valuable for future studies on outbreeding depression, inbreeding depression, and genetic load.

Genome-wide diversity in the California condor tracks its prehistoric abundance and decline

Jacqueline A. Robinson et al.

Summary: The study focused on the genome of the California condor, Andean condor, and turkey vulture, revealing that the California condor genome retains a high degree of variation due to its historically high abundance. Correlations between genome-wide diversity and recombination rate suggest a history of purifying selection against linked deleterious alleles, providing a promising foundation for future restoration efforts.

Population structure, genomic diversity and demographic history of Komodo dragons inferred from whole-genome sequencing

Alessio Iannucci et al.

Summary: Population and conservation genetics studies of the Komodo dragon using whole-genome sequencing of 24 individuals revealed three main genomic groups, with populations on Komodo Island and the northern coast of Flores identified as distinct conservation units. The genomic divergence among island populations was interpreted as related to changes in sea level affecting connectivity. Demographic inference indicated a steep population decline in Komodo dragons over the last million years, reaching a stable N-e during the Saalian glacial cycle before a rapid decrease. Genomic diversity of Komodo dragons was similar to that of endangered or extinct reptile species, highlighting the importance of whole-genome analysis in defining population structure and demographic dynamics for conservation efforts.

The lost lizards of Christmas Island: A retrospective assessment of factors driving the collapse of a native reptile community

Jon-Paul Emery et al.

Summary: Four endemic reptile species on Christmas Island disappeared in less than 20 years, with the introduced common wolf snake being identified as the likely cause. The co-existence of the Christmas Island giant gecko and three introduced reptiles with the common wolf snake in recent evolutionary timeframes was a key difference between the surviving and extinct lizard species. The vulnerability of island fauna to invading species was highlighted by the rapid decline of 80% of the native lizard assemblage on Christmas Island.
