Towards a genetic theory of island biogeography: Inferring processes from multidimensional community-scale data

Isaac Overcast et al.

Summary: MacArthur and Wilson's theory of island biogeography has been important for predicting patterns of species diversity, abundance, and trait data. However, there is a need to incorporate the genetic component into these models and unify processes across different organizational scales. This review highlights the potential for developing a genetic theory of island biogeography and outlines two approaches for integrating genetic diversity patterns into community-scale models.

Environmental filters of freshwater fish community assembly along elevation and latitudinal gradients

Mark A. Kirk et al.

Summary: The study aimed to identify drivers of historical freshwater fish community assembly by testing for interactions between functional traits and two climatic gradients, namely elevation and latitude. The results showed that life-history strategies are the main factor influencing the assembly of freshwater fish communities, with environmental filters at high elevations and latitudes likely due to cold stress.

Coming of age for COI metabarcoding of whole organism community DNA: Towards bioinformatic harmonisation

Thomas J. Creedy et al.

Summary: The study reveals a lack of harmonization in bioinformatic methods for COI metabarcoding of whole organism community DNA (wocDNA), with high heterogeneity across pipelines, tasks and tools, limited adaptation to the nature of the COI fragment, and underreporting of tasks, software and parameters. Recommendations are proposed to enhance the appropriateness, comprehensiveness, and comparability of bioinformatic methods in wocDNA COI metabarcoding.

Fast and Accurate Estimation of Species-Specific Diversification Rates Using Data Augmentation

Odile Maliet et al.

Summary: Diversification rates vary across species due to environmental conditions and species-specific features. A new inference technique is presented here that reduces computation time by using data augmentation, allowing for the estimation of posterior distribution of tree with extinct and unsampled lineages as well as associated diversification rates. Simulation results demonstrate the statistical performance of this approach, which is applied to the study of bird radiation.

Toward global integration of biodiversity big data: a harmonized metabarcode data generation module for terrestrial arthropods

Paula Arribas et al.

Summary: Metazoan metabarcoding is an important strategy for biodiversity inventorying, but differences in workflows might compromise data integration. To address this issue, a modular framework for harmonized data generation was proposed, focusing on terrestrial arthropods. Key points for harmonization were identified and guidelines were provided to reduce methodological options and promote best practice.

Ecosystems monitoring powered by environmental genomics: A review of current strategies with an implementation roadmap

Tristan Cordier et al.

Summary: A decade after the integration of high-throughput sequencing technologies into environmental science, genomics-based monitoring of anthropogenic impacts on biodiversity and ecosystems still faces challenges in implementation by regulatory frameworks. Technical limitations, conceptual issues, and diverse implementation strategies may contribute to the perception that routine application of this methodology is premature. Reviewing recent implementations, the strengths and limitations of four general implementation strategies for environmental genomics monitoring are discussed, with emphasis on the potential of integrating meiofauna and microorganisms into biomonitoring.

The limited spatial scale of dispersal in soil arthropods revealed with whole-community haplotype-level metabarcoding

Paula Arribas et al.

Summary: Research using high-throughput sequencing analyzed soil arthropod communities in three Iberian mountain regions, identifying significant differences in local assemblage composition between grasslands and forests. The study revealed a self-similar distance decay pattern across different hierarchical levels, suggesting that limited dispersal processes shape community assembly at the local scale. These findings provide insight into how dispersal limitations influence mesofauna community structure and may challenge current estimations of total arthropod diversity on Earth.

Spatial heterogeneity in temporal dynamics of Alpine bird communities along an elevational gradient

Vicente Garcia-Navas et al.

Summary: The study revealed that with increasing elevation, temporal species turnover of high-elevation communities increased, while the rate of overall community change over successive years decreased, indicating more erratic dynamics. Deterministic processes had a greater influence along the entire elevational gradient, and high-elevation communities showed lower stability compared to lower elevation communities.

Community metabarcoding reveals the relative role of environmental filtering and spatial processes in metacommunity dynamics of soil microarthropods across a mosaic of montane forests

Victor Noguerales et al.

Summary: The study used haplotype-level community DNA metabarcoding to characterize the metacommunity structure of soil microarthropod assemblages in different forest habitats in the Troodos mountain range in Cyprus. The results indicated a primary role of habitat filtering leading to largely distinct metacommunities in different forest types, with within-habitat turnover correlated to topoclimatic heterogeneity. Additionally, spatial isolation determined by patch connectivity was found to play a major role in community assembly, suggesting a synergistic effect of stochastic and niche-based processes.

Validated removal of nuclear pseudogenes and sequencing artefacts from mitochondrial metabarcode data

Carmelo Andujar et al.

Summary: Metabarcoding of Metazoa using mitochondrial genes may be affected by PCR and sequencing artifacts, as well as the co-amplification of nuclear mitochondrial pseudogenes (NUMTs). While read abundance thresholds and denoising methods can reduce noise, they do not fully address the complex nature of concomitant sequences and variable DNA contribution in samples. The metaMATE framework is proposed as a complement to denoising, allowing for comprehensive examination and evaluation of unwanted sequences in denoised datasets.

Glacial connectivity and current population fragmentation in sky islands explain the contemporary distribution of genomic variation in two narrow-endemic montane grasshoppers from a biodiversity hotspot

Vanina Tonzo et al.

Summary: The study revealed that genetic admixture during glacial periods and post-glacial colonization of sky islands played a significant role in shaping the genomic variation patterns of the two grasshopper species in Southeastern Spain. Additionally, isolation in sky islands led to high genetic fragmentation and reduced levels of local genetic diversity.

Measuring the contribution of evolution to community trait structure in freshwater zooplankton

Lynn Govaert et al.

Summary: There are limited predictions on when evolutionary processes are likely to impact community features. Research indicates that community diversity and phenotypic divergence are better predictors of the impact of evolution on community trait values, compared to environmental features or genetic properties of evolving species. The study highlights the importance of ecological context for understanding the role of evolution in shaping community features.
