A point mutation and large deletion at the candidate avirulence locus AvrMlp7 in the poplar rust fungus correlate with poplar RMlp7 resistance breakdown

Clementine Louet et al.

Summary: The deployment of plant varieties carrying resistance genes exerts selection pressure on pathogen populations. This study focuses on the poplar rust fungus Melampsora larici-populina, which had a major adaptive event in 1994 leading to the breakdown of a resistance gene. Using a population genetics approach, the study characterizes a candidate avirulence gene and identifies two gene alterations associated with the breakdown of resistance. This study provides evidence of rust fungi adapting to qualitive resistance breakdown through genetic variation.

Improving sustainable crop protection using population genetics concepts

Summary: This study used bibliographic analysis to explore the field of resistance durability in plant protection. It identified three subfields and argues that the split impedes integrated research progress. The study suggests that population genetics can bridge the gap and provide a comprehensive view of pathogen adaptation, particularly through evolutionary-epidemiological feedbacks. Examples are provided to illustrate how this framework can inform best practices for developing and managing genetically resistant cultivars.

Summary: The field of population genomics has grown rapidly, but there is a tendency to focus on specific models at the expense of exploring underlying evolutionary processes. We need to pay more attention to statistical inference and theory and establish relevant baseline models for each analysis.

The clarifying role of time series data in the population genetics of HIV

Summary: This paper demonstrates the use of time series data to bound evolutionary parameters, complementing and informing traditional population genetic approaches. By studying drug-induced resistance evolution in HIV, we show new evidence that early HIV treatment failure was driven by soft sweeps.

Identifying loci under selection via explicit demographic models

Hirzi Luqman et al.

Summary: Adaptive genetic variation is influenced by both selective and neutral forces, and accurate identification of adaptive loci requires consideration of demographic history. A new analytical framework, LSD, leverages demographic models to infer selection signatures through deviations in demographic parameters, providing insights into the environment in which selection acts and aiding in understanding selective processes underlying local adaptation. By implementing LSD and conducting simulations, it was demonstrated to have high power in identifying selected loci, outperforming traditional genome-scan methods under complex demographies, and accurately inferring the directionality of selection for identified candidates.

Approximating the Coalescent Under Facultative Sex

Matthew Hartfield

Summary: Genome studies of facultative sexual species provide insights into the evolutionary consequences of mixed reproductive modes. The approximation of the evolutionary history of facultative sexuals' genomes by the standard coalescent depends on the frequency of sexual reproduction. Sampling strategies for investigating the evolutionary history of facultative sexual species should take into account the frequency of sex and gene conversion rather than just the population size.
