Protein Contaminants Matter: Building Universal Protein Contaminant Libraries for DDA and DIA Proteomics

Ashley M. Frankenfield et al.

Summary: In this study, a new protein contaminant FASTA and spectral libraries were established for all proteomic workflows, and the impact of protein contaminants on proteomics was evaluated. It was demonstrated that including these libraries can reduce false discoveries and increase protein identifications.

An expanded auxin-inducible degron toolkit for Caenorhabditis elegans

Guinevere E. Ashley et al.

Summary: This study presents a toolkit for enhancing the application of the AID system in Caenorhabditis elegans, including tissue-specific and pan-somatic TIR1-expressing strains, as well as plasmids for constructing repair templates for generating fluorescent protein::AID fusions. These reagents will complement existing TIR1 strains and facilitate rapid and high-throughput tagging of genes with fluorescent protein::AID.

Novel Insights into Quantitative Proteomics from an Innovative Bottom-Up Simple Light Isotope Metabolic (bSLIM) Labeling Data Processing Strategy

Nicolas Senecaut et al.

Summary: The SLIM labeling strategy is a novel method for quantifying proteome variations, using simple procedures and open-source software to facilitate the analysis of bottom-up proteomics data.

A discussion on the 'dispensable' amino acids

Madeleine A. Ennis et al.

Summary: There are variations among dispensable amino acids as effective nitrogen sources in humans. Glycine, a dispensable amino acid, becomes conditionally indispensable in later stages of human pregnancy. The so-called "dispensable" amino acids contribute to about 75% of daily protein needs in humans, with a dietary demand for them in certain life stages and diseases.
