Computational approaches for the design of modulators targeting protein-protein interactions

Summary: Protein-protein interactions (PPIs) have attracted attention as potential therapeutic targets for various diseases. Recent advancements in computational biology have allowed researchers to revisit PPIs in drug discovery. This review introduces in-silico methods used to identify PPI interfaces and provides an in-depth overview of successful computational methodologies applied to annotate PPIs. Case studies using computational tools to understand PPI modulation and their roles in physiological processes are also discussed.

Computer aided therapeutic tripeptide design, in alleviating the pathogenic proclivities of nocuous α-synuclein fibrils

Summary: Parkinson's disorder (PD) is characterized by the degeneration of motor nerves, causing uncoordinated movements and tremors. The abnormal alpha-synuclein (alpha-syn) protein is responsible for triggering PD by forming toxic amyloid aggregates in motor neurons. In this study, we developed a tripeptide, VAV, based on the aggregation-prone region of alpha-syn, which effectively mitigated the formation of beta-sheet-rich amyloid fibrils. Molecular simulations showed that VAV altered the pathogenic structural dynamics of alpha-syn, suggesting its potential to alleviate neurotoxicity. This study highlights the therapeutic potential of VAV tripeptide in reducing the harmful effects of PD.

The author proposes a design principle that allows new self-assembling peptides (SAPs) to interact with similar beta-sheet motifs of A beta and hIAPP, leading to both amyloid inhibition and detection functions. Experimental data show that SAPs effectively inhibit the aggregation of A beta and hIAPP and can detect toxic amyloid aggregates.

Consecutive Aromatic Residues Are Required for Improved Efficacy of β-Sheet Breakers

Summary: Alzheimer's disease, a fatal neurodegenerative disorder, has recently seen a potential new avenue for treatment with the controversial approval of aducanumab. In this study, researchers conducted in silico work on sixtapeptide beta-sheet breakers and found that three of these compounds were able to dissociate beta-amyloid chains from a model of beta-amyloid protofibril. The study suggests that these compounds may be prospective lead compounds for anti-Alzheimer's therapy.

Summary: This study investigates the inhibition mechanisms of (-)-epigallocatechin-3-gallate (EGCG) and genistein on the conformational changes of amyloid-beta 42 (A beta 42) peptides through molecular docking and molecular dynamics (MD) simulation. The findings demonstrate that both EGCG and genistein can inhibit the conformational transition of A beta 42 peptides by decreasing the ratio of beta-sheet secondary structures and inducing random coil structures. Moreover, EGCG exhibits significantly higher binding affinities in the central hydrophobic core of A beta 42 peptides compared to genistein.
