Integration Host Factor Binds DNA Holliday Junctions

Summary: Integration host factor (IHF) is a nucleoid-associated protein that plays multiple roles in DNA packaging, integration, and recombination. IHF can bind to DNA four-way or Holliday junctions (HJ) with high affinity, regardless of the presence of a consensus sequence. Binding of IHF shifts the population distribution of junction conformations towards the open conformation.

Toward Convergence in Folding Simulations of RNA Tetraloops: Comparison of Enhanced Sampling Techniques and Effects of Force Field Modifications

Summary: Atomistic molecular dynamics simulations are widely used in studying RNA structural dynamics, but they still face challenges in terms of accuracy of empirical potentials and sampling limitations. In this study, the combination of REST2 and well-tempered metadynamics (ST-MetaD) is shown to improve sampling efficiency by at least two orders of magnitude. Moreover, modifications to the nonbonded terms of the AMBER OL3 RNAff potential are found to stabilize the native state of RNA structures.

The influence of Holliday junction sequence and dynamics on DNA crystal self-assembly

Summary: This study utilized atomistic simulations to investigate the binding process between RNA recognition motif (RRM) domains and short RNA sequences, revealing dynamics and different binding registers. A goal-specific force field modification was developed to improve the description of the RNA-RRM bound state. This study opens up a new avenue for large-scale atomistic investigations of protein-RNA binding landscapes, with future research perspectives discussed.

Nanopore Analysis as a Tool for Studying Rapid Holliday Junction Dynamics and Analyte Binding

Summary: Holliday junctions (HJs) are important nucleic acid structures involved in DNA break repair processes. In this study, nanopore sensing was utilized to monitor the fluctuations of DNA structures without the use of divalent ions. The results showed that HJs undergo rapid transitions between conformations not detectable with lower bandwidth measurement techniques. Additionally, a highly selective sensor for detecting short oligo DNA strands that bind to various HJ targets was developed using nanopore sensing.

Orientation Dependence of DNA Blunt-End Stacking Studied by Free-Energy Simulations

Summary: This study explores the association of DNA blunt ends through stacking interactions, and its importance in DNA repair, recombination, and nano-material design, depending on sequence and geometric arrangement. Molecular dynamics simulations were used to compute the free energy change associated with twist changes of stacked blunt-end base pairs, revealing insights into the physical origin of stacking stabilization and sequence-dependent stacking preferences. Results may aid in the development of novel DNA-based materials.
