Summary: The researchers have ported and optimized the GPU-accelerated QUICK and AMBER-based QM/MM implementation on AMD GPUs. This includes the entire Fock matrix build and force calculation in QUICK, along with general performance improvements to the QUICK GPU code. Benchmark tests on NVIDIA V100 and AMD MI100 cards show similar performance for standalone HF/DFT calculations and QM/MM molecular dynamics simulations with QUICK and QUICK/AMBER. TeraChem protocol buffers (TCPB): Accelerating QM and QM/MM simulations with a client-server model

Role of Enzyme and Active Site Conformational Dynamics in the Catalysis by α-Amylase Explored with QM/MM Molecular Dynamics

Molecular dynamics simulations showed that the distance between the nucleophile Asp197 and the buried glucoside is responsible for enzyme active site fluctuations. Quantum mechanics/molecular mechanics simulations indicated that the reaction occurs in an asynchronous concerted step involving an acid-base reaction with Glu233 followed by a nucleophilic substitution by the Asp197. Thermodynamic analysis revealed that a water molecule tightly bonded to the substrate's glycosidic oxygen formed a short hydrogen bond with Glu233 at the transition state, lowering the Gibbs barrier.
