Codon usage bias

Sujatha Thankeswaran Parvathy et al.

Summary: Codon usage bias is a common phenomenon observed in bacteria, plants, and animals, with consistent and characteristic patterns across different species and genes. The formation of codon bias is influenced by factors such as genome composition, gene expression levels, and gene length. Understanding codon usage bias can provide insights into phylogenetic relationships and gene evolution among organisms.

Comparing Partitioned Models to Mixture Models: Do Information Criteria Apply?

Stephen M. Crotty et al.

Summary: The use of information criteria in distinguishing phylogenetic models has become common, but there is increasing skepticism towards this practice. The study analyzed and argued that information criteria are more likely to favor partition models over mixture models, which was demonstrated through simulation. The conclusion suggests that partition and mixture models may not be suitable for information-theory based model comparison.

Compensatory Base Changes and Varying Phylogenetic Effects on Angiosperm ITS2 Genetic Distances

Ruixin Cao et al.

Summary: This study reveals that compensatory base changes (CBCs) in the secondary structure of ribosomal internal transcribed spacer 2 (ITS2) impact genetic distance estimation. The results show that the existence of CBC substitutions inflates ITS2 genetic distances to a varying extent, with a possible deviation of 180% higher if the substitution rate ratio in ITS2 stems is three times higher than in loops. However, the CBC effect is minor in lineages with a ratio below two, indicating that the DNA model is still applicable.

New Insights Into the Backbone Phylogeny and Character Evolution of Corydalis (Papaveraceae) Based on Plastome Data

Xiaodong Xu et al.

Summary: A robust backbone phylogeny is fundamental for developing a stable classification and is instructive for further research. However, it was still not available for Corydalis DC., a taxonomically notoriously difficult genus. In this study, we constructed backbone phylogeny and estimated the divergence of Corydalis based on plastome data. Our analyses recovered main clades and provided support for the majority of lineages within Corydalis. We also found unusual plastome structural rearrangements, which supported our phylogeny and revealed the unreliability of some diagnostic characters in Corydalis.

Comparative Chloroplast Genomics of Corydalis Species (Papaveraceae): Evolutionary Perspectives on Their Unusual Large Scale Rearrangements

Xiaodong Xu et al.

Summary: The study on the chloroplast genome of Corydalis reveals extensive rearrangements and gene losses, elevated GC content, and abundant dispersed repeats in the plastomes of the four subgenera. Phylogenomic analyses support a well-defined topology, consistent with previous DNA marker studies but contradicting morphology-based taxonomy to some extent. The research provides insights into the evolution of plastomes in the three subgenera of Corydalis and will be valuable for further exploration in taxonomy, phylogeny, and evolution of the genus.

MEGA11 Molecular Evolutionary Genetics Analysis Version 11

Koichiro Tamura et al.

Summary: MEGA software, a mature tool for computational molecular evolution, has been enhanced with new additions for building timetrees of species, pathogens, and gene families using rapid relaxed-clock methods. These additions include methods for estimating divergence times, confidence intervals, and new options for tagging sequences with spatiotemporal sampling information. The enhancements aim to improve user experience, result quality, and the pace of biological discovery.
