Summary: This study investigated the DNA methylation patterns in cytoplasmic male sterility (CMS) lines of cotton using bisulfite sequencing technology and RNA-Seq. The results showed that CMS lines had more hypermethylated genes compared to near-isogenic lines, indicating a higher susceptibility to methylation. Furthermore, differentially expressed methylated genes were mainly involved in vital metabolic pathways, and there was a negative correlation between gene methylation and expression. Additionally, five key genes potentially associated with CMS were identified.
