KEGG for taxonomy-based analysis of pathways and genomes

Minoru Kanehisa et al.

Summary: KEGG is a manually curated database resource that integrates various biological objects classified into systems, genomic, chemical, and health information. Through the KEGG identifier and URL links, users can retrieve and browse information for different biological objects, including pathway maps, hierarchy, and genomes. KEGG has also improved KO assignment annotation and included more eukaryotic genomes for better representation of organisms in the taxonomic tree. The taxonomy mapping enables analysis of the conservation of functional and physical links among genes in different organism groups.

Epidemiology of stomach cancer

Milena Ilic et al.

Summary: Despite a decline in incidence and mortality, stomach cancer remains a major global health challenge, with Asia reporting the majority of new cases and deaths. Risk factors for stomach cancer include Helicobacter pylori infection, dietary factors, tobacco, obesity, and radiation. Reducing exposure to risk factors, as well as screening and early detection, are crucial for preventing stomach cancer.

Blood Test for Breast Cancer Screening through the Detection of Tumor-Associated Circulating Transcripts

Sunyoung Park et al.

Summary: This study aimed to develop a cost-effective blood test for the early detection of breast cancer using mRNA-based tests. A total of 719 blood samples from breast cancer patients and healthy controls were evaluated, and 10 mRNA transcripts with increased expression in breast cancer patients were identified. Machine learning techniques were employed to model tumor-associated circulating transcripts (TACTs), and the artificial neural network (ANN) model showed superior sensitivity, specificity, and accuracy compared to other models. The TACTs assay had higher sensitivity than conventional assays and consistent performance across different cancer stages, suggesting its potential for early diagnosis and prediction of poor outcomes.

Novel molecular targets in gastric adenocarcinoma

Roya Ramezankhani et al.

Summary: Gastric adenocarcinoma (GAC) is the third leading cause of cancer-related death worldwide, with a high mortality rate and resistance to treatment protocols due to heterogeneous molecular pathogenesis, making it crucial to discover key etiologic molecular alterations. Epigenetic modifications play a significant role in repressing or activating cancer-related genes and forming new epigenetic signatures, which can impact cancer initiation and progression. Targeting key epigenetic drivers such as MLLs, ARID1A, and EZH2 may potentially attenuate cancer progression in GAC by manipulating the 3D chromatin structure and regulating the expression of tumor suppressor genes and oncogenes.

Gastric cancer-associated microRNA expression signatures: integrated bioinformatics analysis, validation, and clinical significance

Summary: This study identified potential biomarkers for early diagnosis of gastric cancer by integrating analysis of miRNAs from the GEO database. While these miRNAs showed promise as diagnostic biomarkers in gastric cancer tissues, there were variations between tissue and peripheral blood analysis results. Ectopic expression of these miRNAs was associated with clinicopathological characteristics of gastric cancer, but poor prognosis in patients was more strongly linked to age, metastasis, and histological grade.

Identification of Early Diagnostic and Prognostic Biomarkers via WGCNA in Stomach Adenocarcinoma

Ruoyue Tan et al.

Summary: This study identified potential biomarkers for early detection and prognosis of stomach adenocarcinoma (STAD) using Weighted Gene Co-expression Network Analysis (WGCNA) on RNA-Seq and clinical data from TCGA database. Five hub genes including MS4A1, THBS2, VCAN, PDGFRB, and KCNA3 were significantly dysregulated in stage-I STADs compared to normal stomach gland tissues, suggesting their potential as early diagnostic biomarkers. High expression of VCAN and PDGFRB were associated with poor prognosis of STAD, with Gene Ontology analysis indicating terms related to extracellular matrix and receptor ligand activity being significantly enriched in differentially expressed genes in STAD. Protein-protein network interaction analysis and Gene Set Enrichment Analysis further supported the key role of VCAN and PDGFRB in tumorigenesis.
