Structural insights into the enhanced thermostability of cysteine substitution mutants of L-histidine decarboxylase from Photobacterium phosphoreum

Yuki Oda et al.

Summary: Enzymatic amino acid assays are crucial in physiological research and clinical diagnostics. This study focused on the L-histidine decarboxylase from Photobacterium phosphoreum and identified a mutant, PpHDC C57S/C101V/C282V, with the highest thermostability. The crystal structures of the mutant and the wild-type enzyme were solved, revealing the stabilizing mechanisms of the mutations.

Point Mutations at a Key Site Alter the Cytochrome P450 OleP Structural Dynamics

Linda Celeste Montemiglio et al.

Summary: This study analyzed the role of a cavity in substrate binding to OleP by mutating its volume. The results showed that inserting bulky residues into the cavity affected the binding properties of the enzyme and perturbed the conformational space of the substrate-enzyme complex. The study highlights the importance of this region in OleP substrate binding and suggests the potential to redirect its activity through this region.

Engineering Thermostability in Artificial Metalloenzymes to Increase Catalytic Activity

Megan Doble et al.

Summary: Protein engineering has been used to improve the thermostability of an artificial metalloenzyme, resulting in enhanced activity in high-temperature reactions. The modified metalloenzymes showed a significant increase in turnover number during the hydroformylation of 1-octene, while maintaining a high selectivity for linear aldehyde above 80%.

Propeptide in Rhizopus chinensis Lipase: New Insights into Its Mechanism of Activity and Substrate Selectivity by Computational Design

Shang Wang et al.

Summary: In this study, the mechanism of a propeptide in fungal lipases was explored using Rhizopus chinensis lipase as a research model. Molecular dynamics simulations showed that the propeptide inhibited the lid movement of the lipase and identified a key region on the propeptide. Subsequent mutation experiments confirmed the important role of this region in catalytic efficiency and substrate specificity of the lipase.

Substrate Tunnel Engineering Aided by X-ray Crystallography and Functional Dynamics Swaps the Function of MIO-Enzymes

Zsofia Bata et al.

Summary: The study reveals that a small opening of the inner loop is sufficient for ligand egress in both eukaryotic aromatic amino acid ammonia-lyases and aminomutases, and the ligand-binding tunnels in these enzymes are analogous. Additionally, engineering of these binding tunnels can convert an (R)-aminomutase to a highly selective (S)-beta-lyase, establishing a novel enzyme function.

Highly accurate protein structure prediction with AlphaFold

John Jumper et al.

Summary: Proteins are essential for life, and accurate prediction of their structures is a crucial research problem. Current experimental methods are time-consuming, highlighting the need for accurate computational approaches to address the gap in structural coverage. Despite recent progress, existing methods fall short of atomic accuracy in protein structure prediction.

Voronoia 4-ever

Rene Staritzbichler et al.

Summary: Voronoia is a service that allows fully automated analysis of atomic packing density of macromolecules, with state-of-the-art online visualization. It uses the Voronoi cell method to calculate free space between neighboring atoms and explicitly considers volume or packing defects. The service is mainly used for functional analyses and quality assessments of 3D structures.
