A Membrane-Permeable and Immobilized Metal Affinity Chromatography (IMAC) Enrichable Cross-Linking Reagent to Advance In Vivo Cross-Linking Mass Spectrometry

Pin-Lian Jiang et al.

Summary: Cross-linking mass spectrometry (XL-MS) is a useful method for studying protein structures and interactions. However, its application in vivo is limited. To address this limitation, researchers have developed a new cross-linker called tBu-PhoX and established a tBu-PhoX-based XL-MS approach. This approach allows for the identification of a large number of cross-links in intact human cells with reduced analysis time.

Highly selective enrichment of surface proteins from living cells by photo-crosslinking probe enabled in-depth analysis of surfaceome

Yuwen Chen et al.

Summary: Cell surface-exposed proteins (CSPs), known as the surfaceome, play a crucial role in various cellular processes. A new photocrosslinking-assisted cell surface protein enrichment (PCSPE) strategy was developed to selectively enrich CSPs and successfully identified numerous CSPs from living cells. This method provides a valuable toolkit for in-depth surfaceome profiling and comprehensive functional analysis.

In-Depth In Vivo Crosslinking in Minutes by a Compact, Membrane-Permeable, and Alkynyl-Enrichable Crosslinker

Hang Gao et al.

Summary: Chemical crosslinking coupled with mass spectrometry (CXMS) is a powerful technique to study the dynamic conformations and interaction interfaces of protein complexes. However, in vivo crosslinking with higher temporal resolution and coverage is challenging. In this study, researchers developed a trifunctional crosslinker with better cell membrane permeability and efficient crosslinking in just 5 minutes. They identified a comprehensive dataset of crosslinked peptides and characterized the protein interactome network and ribosome dynamics. This work provides a valuable toolkit for in-depth analysis of protein-protein interactions and protein architectures in vivo.

Characterization of protein unfolding by fast cross-linking mass spectrometry using di-ortho-phthalaldehyde cross-linkers

Jian-Hua Wang et al.

Summary: This study develops a new cross-linker called DOPA2 for rapid chemical cross-linking mass spectrometry analysis, which captures the conformations of protein unfolding intermediates. Compared with traditional cross-linkers, DOPA2 shows unique advantages in terms of speed, structural agreement, and adaptability. Additionally, this method allows for time-course analysis of protein conformational changes during denaturant-induced unfolding.

Labeling Preferences of Diazirines with Protein Biomolecules

Alexander West et al.

Summary: The reactivity of alkyl and aryl diazirines with amino acids, proteins, and the cell proteome was systematically evaluated, revealing different labeling patterns. Alkyl diazirines preferentially label acidic amino acids in a pH-dependent manner, while aryl-fluorodiazirine labeling occurs mainly through a carbene intermediate. These findings help rationalize the enrichment of specific proteins by alkyl diazirine probes and the higher labeling yields of positively charged probes in cells and in vitro.

Enabling Photoactivated Cross-Linking Mass Spectrometric Analysis of Protein Complexes by Novel MS-Cleavable Cross-Linkers

Craig Gutierrez et al.

Summary: XL-MS is a powerful tool for studying protein-protein interactions and elucidating architectures of protein complexes. The development of novel MS-cleavable heterobifunctional cross-linkers, such as SDASO, enables fast and accurate identification of photocross-linked peptides by MSn. The feasibility of photocross-linking large protein complexes has been demonstrated, laying the foundation for future applications in complex XL-MS studies.
