Virtifier: a deep learning-based identifier for viral sequences from metagenomes

Yan Miao et al.

Summary: In this study, a deep learning-based viral identifier called Virtifier is proposed, which efficiently encodes nucleotide sequences and analyzes relationships between codons using an attention-based LSTM neural network. Experimental results show that Virtifier accurately identifies short viral sequences (<500 bp) from metagenomes and achieves comparable performance at longer lengths (>5000 bp).

Intrinsic variation in the vertically transmitted core virome of the mosquito Aedes aegypti

Heather Coatsworth et al.

Summary: Virome studies have shown the presence of RNA viruses in animals, leading to a rethinking of the relationships between organisms and their microbiota. Mosquito viromes, especially those of Aedes aegypti, could potentially contain a core virome that impacts the basic biology of the host. This study investigated the virome composition in A. aegypti and found varying compositions across samples, suggesting the potential for a vertically maintained core virome.

Deep learning of a bacterial and archaeal universal language of life enables transfer learning and illuminates microbial dark matter

A. Hoarfrost et al.

Summary: Computational methods for analyzing microbial systems often rely on reference databases that do not fully capture the functional diversity of these systems. In this study, the authors develop a deep learning model that is capable of transferring its learned knowledge to multiple tasks, resulting in biologically relevant models. The model, called LookingGlass, can provide useful representations of unknown and unannotated sequences, shedding light on the microbial dark matter that dominates life on Earth.

Dissecting the Species-Specific Virome in Culicoides of Thrace

Konstantinos Konstantinidis et al.

Summary: This study analyzed the RNA virome of 10 Culicoides species in the Thrace region of southeastern Europe, identifying 14 novel RNA viruses with significant differences from previously known viruses. Each Culicoides species carried a specific set of viruses, some of which were related to viruses from other insect vectors in the same area.

Defining virus-carrier networks that shape the composition of the mosquito core virome of a local ecosystem

Konstantinos Konstantinidis et al.

Summary: Mosquitoes are key vectors for emerging infectious diseases, and recent research has shown that they carry a diverse array of viruses that may impact their competence as vectors. A study of the core virome in a local ecosystem with 24 mosquito species identified multiple viruses, including novel ones, and revealed complex relationships among mosquito species and virus families. Analysis of mixed-species mosquito pools showed significant overlap with individual species viromes, indicating a stable core virome in the most abundant mosquito species in the ecosystem. The study emphasizes the importance of a holistic approach to understanding mosquito viromes in diverse ecosystems.

Molecular Characterization of Mosquito Diversity in the Balearic Islands

Sofia Delgado-Serra et al.

Summary: Several outbreaks of mosquito-borne diseases have occurred in Europe in recent years, particularly in Spain where dengue and West Nile viruses are circulating. The study compared molecular and morphological species boundaries of 13 Spanish mosquito taxa, finding evidence for cryptic speciation within Anopheles algeriensis and distinguishing Aedes mariae from mainland European populations. Difficulties were also found in using wing characters to differentiate Culiseta annulata from Culiseta subochrea. Accurate taxonomic identification of these species is crucial for European vector surveillance programs due to their medical and veterinary importance.

CheckV assesses the quality and completeness of metagenome-assembled viral genomes

Stephen Nayfach et al.

Summary: CheckV is an automated pipeline for identifying closed viral genomes, estimating completeness of genome fragments, and removing host-related regions. By comparing sequences with a large database of complete viral genomes, CheckV assesses the quality of viral genomes assembled from metagenome data. Removing host contamination improves the accurate identification of auxiliary metabolic genes and interpretation of viral-encoded functions.

Detection of bluetongue virus in Culicoides spp. in southern Yunnan Province, China

Ying Liang Duan et al.

Summary: The study identified potential vectors for bluetongue virus in Culicoides species in tropical southern Yunnan Province, China. Culicoides jacobsoni, C. tainanus, and C. imicola were found to be infected with BTV, with the former being identified as a potential BTV vector for the first time in Asia. Further analysis is needed to confirm the role of these Culicoides species in BTV epidemiology in Asia.
