Cell2location maps fine-grained cell types in spatial transcriptomics

Vitalii Kleshchevnikov et al.

Summary: Cell2location, a Bayesian model, can resolve the spatial distribution of cell types and create comprehensive cellular maps of tissues. By accounting for technical variation and borrowing statistical strength, cell2location has higher sensitivity and resolution than existing tools. Our results demonstrate that cell2location is a versatile analysis tool for mapping tissue architectures in a comprehensive manner.

Spatial transcriptomics of dorsal root ganglia identifies molecular signatures of human nociceptors

Diana Tavares-Ferreira et al.

Summary: Nociceptors, specialized sensory neurons, play a crucial role in detecting and generating pain signals. This study used spatial transcriptomics to characterize the transcriptomes of human nociceptors, identifying different clusters and potential drug targets in the human dorsal root ganglia (DRG). Comparison with mouse sensory neuron transcriptomes and nonhuman primate DRG neuronal subtypes revealed conserved gene expression patterns but also species-specific differences. Sex differences in DRG subpopulation transcriptomes were also identified. This comprehensive spatial characterization of human nociceptors has significant implications for the development of improved treatments for pain disorders.

Benchmarking spatial and single-cell transcriptomics integration methods for transcript distribution prediction and cell type deconvolution

Bin Li et al.

Summary: This study compares 16 integration methods using 45 paired datasets and 32 simulated datasets, finding that Tangram, gimVI, and SpaGE perform best in predicting RNA transcript distribution, while Cell2location, SpatialDWLS, and RCTD are top-performing methods for cell type deconvolution. The benchmark pipeline provided in the study helps researchers in selecting optimal integration methods for their datasets. The comprehensive benchmarking analysis presented in this work evaluates computational methods integrating spatial and single-cell transcriptomics data for transcript distribution prediction and cell type deconvolution.

A shared disease-associated oligodendrocyte signature among multiple CNS pathologies

Mor Kenigsbuch et al.

Summary: This study identifies a shared signature of oligodendrocytes in central nervous system pathologies. The researchers discovered a specific oligodendrocyte state, termed disease-associated oligodendrocytes (DOLs), that increased with brain pathology. DOLs were found in various neurodegenerative and inflammatory conditions, indicating a common response to severe pathological conditions.

Molecular signatures underlying neurofibrillary tangle susceptibility in Alzheimer's disease

Marcos Otero-Garcia et al.

Summary: This study investigates the relationship between Tau protein aggregation in neurofibrillary tangles (NFTs) and Alzheimer's disease (AD). Through high-throughput isolation and transcriptome profiling, the researchers found that NFT-bearing neurons show an upregulation of genes related to synaptic transmission, particularly genes involved in synaptic vesicle cycling. They also observed that mitochondrial dysfunction and oxidative phosphorylation vary among different cell types. Interestingly, the susceptibility to apoptosis and death is similar between NFT-bearing and NFT-free neurons.

Comprehensive in situ mapping of human cortical transcriptomic cell types

Christoffer Mattsson Langseth et al.

Summary: Langseth et al. present a spatial atlas of human cortical cells in their native position by mapping and classifying a total of 59,816 cells into all 75 previously defined subtypes, providing a valuable resource for the research community. The abundances and distribution of cell types within and across layers can serve as a reference for further studies on human brain tissues and disease applications at the cell type level.

Molecular characterization of selectively vulnerable neurons in Alzheimer's disease

Kun Leng et al.

Summary: The study reveals the molecular signature of neuronal subpopulations vulnerable to tau aggregation and death in Alzheimer's disease, validating RORB as a marker. Using single-nucleus RNA sequencing, the research identified and characterized vulnerable neurons in the entorhinal cortex, as well as a subpopulation of astrocytes likely representing reactive astrocytes.
