Green plant genomes: What we know in an era of rapidly expanding opportunities

W. John Kress et al.

Summary: Green plants are essential to ecosystems, human health, and agriculture, but generating and storing their genomes is a major challenge. Currently, there are fewer than 300 complete chromosome-scale genome assemblies for green plants, representing less than 900 species. Many species, especially those from extreme environments, still lack suitable tissue samples for genomic sequencing. The annotation of plant genomes also needs improvement.

Phylogenomic conflict analyses in the apple genus Malus s.l. reveal widespread hybridization and allopolyploidy driving diversification, with insights into the complex biogeographic history in the Northern Hemisphere

Bin-Bin Liu et al.

Summary: Phylogenomic evidence from an increasing number of studies has shown that different data sets and analytical approaches often produce conflicting relationships. In this study, the phylogenetic relationships and historical biogeography of the economically important apple genus Malus sensu lato were investigated using multiple gene data sets and analytical methods. The results revealed discordance between nuclear and plastid genomes, and suggested the influence of hybridization and allopolyploidy events on the nuclear gene tree.

A phylotranscriptome study using silica gel-dried leaf tissues produces an updated robust phylogeny of Ranunculaceae

Jian He et al.

Summary: The utility of transcriptome data in plant phylogenetics has gained popularity in recent years. In this study, we tested whether silica-dried plant tissues could be used for RNA extraction and subsequent phylogenomic studies using Ranunculaceae. Our results showed that silica-dried samples can be used for RNA-seq and phylotranscriptomic studies of angiosperms, leading to a higher resolution and statistical support in the resulting phylogeny.

Out of Sight, Out of Mind: Widespread Nuclear and Plastid-Nuclear Discordance in the Flowering Plant Genus Polemonium (Polemoniaceae) Suggests Widespread Historical Gene Flow Despite Limited Nuclear Signal

Jeffrey P. Rose et al.

Summary: Research utilizing various methods to analyze phylogenomic data from the Polemonium genus found widespread discordance among nuclear loci, which can be explained by both incomplete lineage sorting and reticulate evolution. The histories of organellar genomes showed strong discordance with the inferred species tree from the nuclear genome, with only one case of discordance attributed to detected introgression events.

Incongruent phylogenies and their implications for the study of diversification, taxonomy, and genome size evolution of Rhododendron

Gulzar Khan et al.

Summary: The study provides insights into the phylogeny and diversification of the Rhododendron genus, highlighting incongruences in classification and the impact of polyploidy on species evolution. Five major clades at the subgeneric level are supported, with a shift towards higher diversification in the Himalayan/Southeast Asian clade of R. subg. Hymenanthes. Polyploidy is found across subgenera, particularly in R. subg. Rhododendron sections Rhododendron and Schistanthe.

Plastid phylogenomic insights into relationships of all flowering plant families

Hong-Tao Li et al.

Summary: The study compiled the largest dataset of angiosperm plastomes to date, resulting in a phylogenetic tree that is largely congruent with previous plastid genomic analyses but with greater clade support. The research provided strong resolution for many interordinal and interfamilial relationships within core eudicots, but relationships among the five major clades of Mesangiospermae remain unresolved despite increased sampling.

An updated phylogenetic and biogeographic analysis based on genome skimming data reveals convergent evolution of shrubby habit in Clematis in the Pliocene and Pleistocene

Jian He et al.

Summary: The study reconstructed the evolutionary history of Clematis using plastome and nuclear ribosomal DNA sequences, revealing that the shrubby habit evolved independently in four lineages of Clematis in Asia and emerged since the very beginning of the Pliocene. Asian monsoon variation in the Pliocene and glacial period fluctuation in the Pleistocene were identified as driving forces for the origin and diversification of shrubby Clematis in Central Asia and adjacent dry areas.

Chloroplast phylogenomics and character evolution of eastern Asian Astragalus (Leguminosae): Tackling the phylogenetic structure of the largest genus of flowering plants in Asia

Chun Su et al.

Summary: This study conducted extensive sampling and phylogenetic analysis of Astragalus and its close relatives, revealing Astragalus to be monophyletic and can be divided into ten clades that differ significantly from previous classifications. The ancestral origin of Astragalus was estimated to be in the mid Miocene, with multiple evolutionary events of trichome morphology and habit development. The study also proposed that the uplifts of the Qinghai-Tibetan Plateau may have accelerated the rapid speciation of Astragalus, especially within the xerophilous groups.

Natural Hybrid Origin of the Controversial Species Clematis x pinnata (Ranunculaceae) Based on Multidisciplinary Evidence

Rudan Lyu et al.

Summary: This study examined the hybrid origin and species status of Clematis pinnata, showing that it is not a self-evolved clade and should not be treated as a separate species. The research also suggests that interspecific hybridization is a common mechanism in Clematis to generate diversity and variation.

Can plastome data resolve recent radiations? Rhodiola (Crassulaceae) as a case study

Dan-Ni Zhao et al.

Summary: Recent radiations have provided valuable insights into evolution, speciation, and adaptation, with the use of plastome data proving to be effective in resolving phylogenetic relationships within rapidly diverging groups like Rhodiola on the Qinghai-Tibetan Plateau. The study revealed two well-supported clades in Rhodiola, distinguished by sexual system, with an estimated divergence time of around 6.34 million years ago, corresponding to major geological events in the region. The analysis also showed parallel evolution of adaptive traits such as dioecy and marcescent flowering stems in the genus.

Capturing single-copy nuclear genes, organellar genomes, and nuclear ribosomal DNA from deep genome skimming data for plant phylogenetics: A case study in Vitaceae

Bin-Bin Liu et al.

Summary: With the decreasing cost and availability of bioinformatics pipelines, next-generation sequencing has revolutionized plant systematics. Genome skimming can obtain high-copy fractions of genomes and the optimal minimum sequencing depth for high-quality SCNs assembly through genome skimming is about 10x coverage. Deep genome skimming is as effective as the widely used Hyb-Seq approach for capturing large SCNs datasets.

Summary: This study investigates gene tree discordance in the plant family Amaranthaceae s.l. using a combination of methods, revealing potential ancient and rapid lineage diversification in the family leading to unresolved conflicts. The research highlights the challenges of identifying sources of gene tree discordance, particularly with phylogenetic network methods, and underscores the importance of thoroughly testing for multiple sources of conflict in phylogenomic analyses.
