Database resources of the national center for biotechnology information

Eric W. Sayers et al.

Summary: The National Center for Biotechnology Information (NCBI) produces a variety of online information resources for biology, including databases for nucleic acid sequences and life science journal citations. It provides search and retrieval operations for most of these data from 35 distinct databases, with E-utilities serving as the programming interface. Several resources received significant updates in the past year.

Recent changes to virus taxonomy ratified by the International Committee on Taxonomy of Viruses (2022)

Peter J. Walker et al.

Summary: This article discusses the changes in virus taxonomy approved by the International Committee on Taxonomy of Viruses (ICTV) in March 2022. The ICTV members voted on 174 taxonomic proposals, all of which were ratified by an absolute majority. The implementation of a new naming rule for virus species has resulted in over 60% of virus species being named in the 'Genus_name species_epithet' format.

A Previously Undescribed Highly Prevalent Phage Identified in a Danish Enteric Virome Catalog

Lore Van Espen et al.

Summary: The study generated the Danish Enteric Virome Catalog (DEVoC) from 254 virus-enriched fecal metagenomes, identifying numerous previously undescribed viral genomes and genes. Among 39 prevalent phage genomes (PGs), three were associated with age, and further analysis revealed age-, geography-, and disease-related prevalence patterns. Two phages, including a crAss-like phage and a novel circular temperate phage (LoVEphage), showed high global prevalence, demonstrating the importance of creating virome catalogs for future studies on the roles of gut viruses in human health and disease.

Thousands of previously unknown phages discovered in whole-community human gut metagenomes

Sean Benler et al.

Summary: The study identified approximately 3738 apparently complete phage genomes from human gut metagenomes, representing 451 putative genera, including at least three new candidate phage families. These findings shed light on the composition of the human gut virome and the diverse mechanisms underlying phage-host interactions.

Isolation and characterisation of φcrAss002, a crAss-like phage from the human gut that infects Bacteroides xylanisolvens

Emma Guerin et al.

Summary: In this study, phi crAss002, the first representative of the proposed Alphacrassvirinae sub-family of CrAss-like phages, was successfully isolated and characterized. It can co-exist at very high levels in liquid culture with its host, Bacteroides xylanisolvens, without impacting bacterial numbers, which suggests a potentially stable and significant phage-host relationship for further research.

Long-term persistence of crAss-like phage crAss001 is associated with phase variation in Bacteroides intestinalis

Andrey N. Shkoporov et al.

Summary: The rapid phase variation of alternate capsular polysaccharides in Bacteroides intestinalis cultures plays an important role in the dynamic equilibrium between phage sensitivity and resistance. The data also suggests a concomitant phage persistence mechanism associated with delayed lysis of infected cells, similar to carrier state infection. From an ecological and evolutionary standpoint, this phage-host interaction is consistent with the Piggyback-the-Winner model.

Summary: MEGA software, a mature tool for computational molecular evolution, has been enhanced with new additions for building timetrees of species, pathogens, and gene families using rapid relaxed-clock methods. These additions include methods for estimating divergence times, confidence intervals, and new options for tagging sequences with spatiotemporal sampling information. The enhancements aim to improve user experience, result quality, and the pace of biological discovery.
